Essentially, she banished Celestia to another universe (as Star Swirl did to the Sirens). All will be explained in more depth later on, but for now I will say this: she has banished Celestia to another land, but no-one knows where. Admittedly she doesn't know where, either, but that is one of her trump cards; if the ponies kill Chrysalis, they'll lose the only lead they have to their princess. She does have other motives along with this, but as I say, these will be expanded upon throughout the story.

Wow. Equestria's become.... pretty advanced with Twilight in power. Technologically at leas. Apparently Griffons are second class citizens now, and Twilight seems to be suffering from a superiority complex, at least from an outside perspective. Also, Spike is the Nightmare Moon analog. Nice.
