Yeah, that's true. The transfer of energy between particles happens too fast for the full heat to completely incinerate the person. Still though, the burns caused at the impact point are very easily severe third-degree burns, and the nerve damage caused by the electrical current traveling through a living creature can be just as lethal as being burned alive. Lightning's complicated to fully understand if you're not a physics major, so I'm just taking a few creative liberties here with how it works in the story.

True, lightning can get pretty damn hot, it is a form of plasma after all like the sun. The structures of what makes a plasma is, for lack of a better phrase, a chaotic shit-storm as the molecules get very excited to the point of losing or gaining electrons. Any matter, be it solid, liquid or gas, can turn into a plasma, either by heating it up, or by using powerful magnetic or electromagnetic fields.
Now that we both know at least the bare minimum of how a lightning can be created, I believe the dragon scales are being damaged by heat shock. By applying sudden heat energy (lightning) to any substance, it will either crumble, shatter, or in some cases, explode. But, for it to even do that, the excited electrons (lightning) most overcome the substances' electric or heat resistance. Since dragons in the show have great heat resistance (swimming and spitting out Lava like it's water), the energy potential required to even crack their scales is pretty damn high. I'm not even factoring in the energy requirement for the lightning to form and travel through the air, it requires more power to travel just a meter further through the air as it grows further from it's source. So it's a lot more effective if you can make contact with the enemys' body first before shocking them, so you can save a lot more energy.

I figured it worked somewhere along those lines. But I was also thinking that since main problem with "striking" lightning is that since it doesn't have enough time to burn its target, why not make it into a continuous current that travels from one point and then back to its source, in this case being Baelor. Hence, the lightning whips that he was using. I figured they could function a little like flowing lightsabers that can reach out and cut through things.

Than why not just use actual plasma whip? It's a lot more efficient than letting the whip keep sparking like lightning. It'll take too much energy to keep the whip look like lightning, than to turn it into plasma whip like in a Star Wars comic. To create and sustain a plasma is simple; first, there's a large spike energy traveling through a medium (solid, liquid or gas, but let's go with gas for this) to ignite it into plasma, but once the plasma is created, you just need a tenth of the energy to create the plasma to sustain the thing. So, the plasma whip would look like a lightening at first in the briefest of moments before turning into a steady, tightly packed, plasma arch. But, to keep the whip look like lightning, you need to sustain the thing by turning on and off it's power source at ridiculous speeds at full power.
So let's use numbers for this, 10 being the highest.
Plasma: to start up the plasma whip, you need to reach a level 10 power output to make it spark and ignite the gas into a plasma. Once it it formed you can dial back the power output to just level 1 to sustain the plasma whip.
Lightning: to start up a lightning whip, you need to reach level 10, than very quickly turn it off, and on again at 10, and off, and on to 10, and so on and so forth. You will be losing more power by doing this.
We're not taking it into account the power and complexity to create a magnetic field to contain the plasma and lightning. The explanation "It's Magic, Bro!" is frustrating. Magic needs rules to follow, as well as limitations so it won't end up being a Deus Ex Machina.
