The War was over. Earth was annexed. Alex, a Vulperian, is ordered to investigate a region of space showing instability to sensor posts in the area.

A space-time anomaly ensnares him and his ship, and he crash-lands on Equestria, where he finds a sinister dystopia unfolding.

Ponies appearing will be ticked off as and when they make an appearance.

Well, this looks like an interesting enough start to a story. The whole situation is definitely weird, but I have to assume that everything will be explained eventually.
Just a few other issues/comments for now though:
You said that kit who Alex fused with was injured and doomed, but you don't really explain how. It's body was clearly well enough to heal eventually, so was its mind somehow destroyed? You might want to mention that, otherwise it looks like the doctor basically killed a child to let this guy live.
How did they manage to make it to the center of town without anypony seeing Alex?
And finally, Alex is just screaming "self-insert furry OC." I hope you don't make me add "Mary Sue" to that.

But the story is interesting enough that I'll keep reading. And since no one else has voted on it at all, I'll be nice and give it an upvote.
