It was a beautiful day in Ponyville. The sun was shining bright, the birds were singing proudly, and Sugarcube Corner smelled sweet as always.
The Doctor and Derpy sat at a table as the Doctor told a rather abridged version of recent events. Spoilers and all that.
"So," said Derpy as the Doctor finished, "The Dalek just sedated me and ran away?"
"Yup."
"And you and the Baker talked about how you never destroyed Gallopfrey?"
"Yes indeed-y."
"And she decided that it was probably best if she became Pinkie again for Equestria's sake?"
"Mmhm."
"And you took the pocket watch-"
"For safe keeping, yes."
Derpy looked down at the half eaten blueberry muffin.
"I see." she said. "I could have swore something cool was going to happen. Like...a Nightmare Moon...Dalek...thing. I don't know."
The Doctor shrugged and kept his poker face.
"Aw well," said Derpy. "I'll see you back at the TARDIS."
The Doctor nodded and Derpy left.
The Doctor had a lot to think about. Daleks were on the loose again, led by Nightmare Moon of all things. He had also learned about this dimension. That he had kicked a Doctor out when he came here and that even here Gallifrey was gone. He had been spoiled to his own future which ruins the fun just a bit. He had met his future daughter and made peace with her. Not to mention that he and Derpy-
The Doctor was brought back to his senses by a clattering. A little colt had dropped a plate with a muffin. The muffin had rolled away on the ground. The colt looked saddened by this. He sighed.
"Here," said the Doctor, offering his untouched muffin. "Take mine."
The colt brightened up as he took the muffin.
"Wow. Thanks Mister!" The colt said, gratefully.
The colt walked back to his friends and begun conversing. The Doctor watched, smiling.
"Do you have a foal, Mr. Turner?" said a voice. "Because you would make a really good dad."
The Doctor turned to see Pinkie Pie placing a muffin in front of him and smiling. She walked back to the counter and began talking to a customer. The Doctor couldn't help but smile as he watched Pinkie work. He wondered if he would be a good dad.
Suddenly Derpy busted in and ran to the Doctor.
"Doctor!" she said. "You gotta come see. There's this weird talking cat that disappears popping up around town."
"A Cheshire cat?" asked the Doctor. "That DOES sound fun. Lead the way, Ms. Hooves!"

When the Moment enabled the Doctor who destroyed Gallifrey to meet Clara's Doctor and the Doctor immediately previous, with all three in the same room, leading to them finding a way to stop the Time War without using the moment by shoving Gallifrey in a pocket dimension and letting the Dalek crossfire destroy each other, and all 13 Doctors showed up?

According to everyone except Clara and the final Doctor (for his original set of regenerations, at least,) The Moment destroying the Daleks and the Time Lords is exactly what happened.

4001570 I was unable to fully understand your question. But to answer what I think you meant, this Doctor is the 10th Doctor. It isn't specified what point the 10th Doctor was ripped from his universe and ended up in Equestria. If we go on the Doctor's timeline, the "Day of the Doctor" occurs before he is set to regenerate, prior to the events of "The End of Time." There's an undetermined amount of time before "The End of Time" where we really don't know what exactly happened other then the "The Day of the Doctor." It's possible that Doctor Whooves can fit into that slot. As long as the 10th Doctor meets the Ood on the Ood Sphere, canon is preserved in a big timey wimey ball.Since the Doctor never mentions being a pony this leaves 3 possibilities:
1. He comes back from Equestria and pretends those years never happened.
2. He comes back and forgets his time in Equestria. Be it through Chameleon Arch or Timey Wimey elements of the Universal Transfer.
3. The Doctor is replaced by the Equestrian Doctor that destroyed Gallopfrey. He is able to figure out everything a lot faster than our Doctor and just fits into the space where the Doctor left off.

The problem with number 3 is part of the plot was all the same doctor, proved by it being the same screwdriver. So it has to be the same doctor. However, there's a fourth possibility. Part of when he comes back for the "End of Time" arc, he's really grumpy and ready to break all the time rules. Could be that's because his return wasn't by choice and shortly after Dinky ran off, and possibly resulting in Derpy's death as well.
4002249 Wasn't that caused by him hearing that the Time Lords were returning? Regardless, I'm not saying that my story ends this Doctor's time in Equestria. This Doctor comes from an audio drama series so it isn't exactly my place to say where he ends his time in Equestria. I tried to wrap up Pinkie Who in a way that it fits into a nice little hole in the audio series' timeline. The only bit that interferes is Derpy and the Doctor's relationship in their undetermined future. This is why it's undetermined. As long as the audio drama doesn't kill off Derpy (or otherwise make her inaccessible), my story fits in that timeline hole and is able to complete itself. So it's up to the audio drama as to how (and if) the Doctor get's back home.

Just one quick question if dinky is the Doctor's daughter then what does that make Susan. Does that imply that the Doctor had two daughters and as well two wife's. just asking
4008432 Dinky is the Doctor's daughter in Equestria, towards the end of the 10th Doctor's era. Susan is the Doctor's granddaughter in our universe. This would happen prior to the Doctor leaving Gallifrey as the first Doctor.
Assuming the Doctor had a child prior to the start of Doctor Who we can gather that he had a wife. This would be his first wife. Depending on when the "Day of the Doctor" occurs, we can say that would be either his second or third wife. Note that the Doctor, as we currently know him, has had 4 total wives. Unknown, Queen Elizabeth I, Marilyn Monroe, and River Song.
Long story short, Susan would be Dinky's step-niece and 's step-granddaughter.
