Now to my opinion.
Both of these ships premiered near the end of the war. The US had better personnel and had more resources to stack together. Not only that, but radar-directed US guns were much more effective at night. Overall, fleet vs. fleet, I'd say the US would win.
However, under ideal "perfect" circumstances in a one-on-one battle in daylight, the Yamato's better specs might give it an advantage.

Details:
The Yamato could take more punishment through thicker armor and sheer bulk.
The Iowa had smaller guns but better designed penetrators.
Iowa had something like a six-knot speed advantage.
I've read that Iowa could fire two shots per minute per gun and Yamato could only do 1 or 1.5
Yamato never left port and the crew didn't get a lot of training.
In the fleet vs. fleet scenario, the US ships get an even better rating by virtue of heavier anti aircraft capability.

The black mark on the right side of the mushroom stem is the battleship Arkansas, which was 170 yards from ground zero.

The Japanese battleship Nagato was also there, 770 yards away, and received only light damage. This ship had previously survived an airburst (CROSSROADS ABLE) from about one mile.

A few ships, including destroyers, that were closer than Nagato were heavily damaged but were not instantly sunk.

For it, it actually depends on range. The Iowas had better detection and range finding (and were faster), but the Yamatos have much heavier weapons and armor. If it'a at long range, the victor would be the Iowa. However, up close, the Yamato has far more anti-ship weapons- the five-inch guns of an Iowa would just bounce off harmlessly. In close, the victor is the Yamato.

First: Grammar. It's Musashi.

Second, Musashi was sunk by aircraft in the South China Sea.

NO. Yamato was sunk by planes on its journey to Okinawa during Operation Ten-Go. The battleship's powder magazine exploded, and the smoke from the explosion went one-hundred and twenty-five miles into the sky- people could see it from the Japanese mainland. Yes, the aircraft were from escort carriers, but that is all you got right.

I've had this battle happen many times in Battlestations:Pacific (In fact, I had a one on one Iowa vs Yamato just before I came online) I find that who ever is the better shot usually wins, and IRL the Iowa had better aim.

True indeed, but what if they engaged up close? Yamato's cannons- and its armor- would easily suffice.

Also, one shell from Yamato's main cannons would instantly destroy a Fletcher-class destroyer. They were called "tin cans" for a reason.

During the 1st series, the Yamato was rebuilt inside the wreck of the old one. In the origonal series, it was stated that they actually resused the wreak. In 2199, it is said that they simply used the wreck as camoflague.

Ships in the space battleship universe did eventually end up with two WMG and they were still japanese craft.

these did no appear until the 2nd and mainly 3rd series. Even though they had 2 guns, they were still both less powerful that the Yamato, being specialized for a wider shot, rather than the Yamatos basically sniper like cannon.

Yes Star Blazers is on hulu, though with 2199 floating around on the net with subs I recommend watching that one if you can find it. 2199 is amazing

Making the two WMG weaker than the single one on the Yamato does make some sense, power would be a limiting element on weapons. Like the main gun of the Excalibur-class destroyer in B5, has a city killer gun but depowers the whole ship for a minute.

Part of the reason Yamato was held back during the war was she was named for the Yamato Prefecture, the region the Imperial Family and Japanese Culture originated from and the thought was if a ship named for the home islands was sunk it would have a devistating impact on moral.

Though Yamato had more armor and larger guns she lacked Iowa's up to date radar and gunnery systems. While Yamato was upgraded during her career she was manly given more and more AA Guns but her gunnery and radar systems were never upgraded given the IJN's adherience to Mahan's belief that war at sea was decided by one large naval battle, ala Trafalger or Jutland. Yamato also had a serious design flaw namely when her main guns were firing (as they were at Leyte and Okinawa) most of her AA guns had to be abandoned because the back wash from the guns could've injured the crews

Yamato wasn't sunk by at Samar she was sunk at Okinawa by carrier planes, Musashi was also sunk by carrier planes at Leyte. The third Yamato (converted to the largest carrier of WWII) Shinano was torpedoed by the submarine USS Archerfish

The Yamato would get the first hit with it's 18.1" main guns. Those have greater range than the Iowa's 16" guns.

Maybe but Yamato lacked the radar and range finder equipment of the Iowas. The Iowas were also newer ships, Yamato was comissioned in 1941, Iowa in 1943
