Alrighty so, two story connection ideas:

1: (Dark corruption arc) King Sombra corrupts the Tree, and by association corrupts the Mane 6, and the Princesses have never gone up against such dark magic because it's darker than what they're used to, and they go and try to collect other ponies to help them and they finally clean the tree

2: (Comedic epilogue arc) After the corruption arc talked about in #1, because of the corruption, the Mane 6's personalities are swapped, but not their cutiemarks, and all sorts of antics ensue, and once again, the Princesses not only have to keep a hold of the Mane 6, but they also have to find a way to fix them
