It's a cultural thing, I think. With the pegasi, their voices are gravellier due to their rapid changes in elevation often, and their throat contracts and expands as needed, leaving their vocal chords hoarse. Ancient unicorns had a dialect that appears to have been passed down throughout the generations, and slowly leveled out until they had a dialect that fit with more modern society. Earth ponies, well, there ain't much to say about them. They usually have lower voices or higher than normal voices.

Oh, and 5410505 , to explain why Snips and Snails don't fit the description, maybe it has something to do with where they live (or used to live - they might not have always been residents of Ponyville) or a dialect that has been passed down from parent to child over the years. Ok, then what about Fluttershy and Zephyr Breeze? They were born in Cloudsdale, same as Rainbow Dash. Yet I don't hear any gruffness from them.

Zephyr's voice is still gruff, just less noticeable. Also, with pegasi it might depend on where they live. Fluttershy moved to the ground as soon as she could and has stayed there ever since, so it doesn't surprise me really that her voice is different to those of the other pegasi.

Ok, so maybe it doesn't apply to everypony, but it works for quite a few other ponies. Besides, ponies are all unique, and these quirks are what make the characters in the show so relateable.

It's usually the pegasi who work on weather teams or in the army, because they are constantly moving up and down. Fluttershy's voice is an example of a pure Pegasus voice if elevation changes do not affect them. Then again, some pegasus vocal chords are probably more resistant than others.
