I can see comedic things with this, like she talks about befriend the monster, and the hunter looks at her and started to laugh.

Primarily intel.
She can communicate with animals, and it's not too far a cry she can also do the same with monsters. Does your hunter kill all monsters? or only those who have crossed a certain line?
Plus, she also has that stare thing going on. It can be used to stun, or, if you encounter such monsters, reason.
Plus, from a story perspective, if you account that she was a batpony for a while (and was cured), you get a nice bit of conflict and character drama between the two.

Well, she's a Pegasus and they can control the weather. So, it's not too much of a stretch that, given the right ingredients, she can have lightning powers. She can cause mighty winds with her wings, which could be helpful in herding a group of monsters.
The way I see Fluttershy is she's a pacifist fighter. She won't throw a punch, but she'll use her head and other things around her. She may learn to use a weapon, but it would be long-range. She would aim to disable, not kill. Though, she will kill if necessary (ie. other lives are in immediate danger).
Really, it depends on the story you want to tell and the character of the hunter. Is he a hot-headed killing machine who shoots first and asks questions second? Or a calculated and highly strategic fellow? Does he believe in eradicating all monsters? or does he also trap and relocate?
Do you want this story to be just about hunting, and not much else? Or, do you also want your characters to grow? For example, suppose the hunter is a merciless killer without a second thought, something that tends to land him in trouble. Fluttershy is afraid of monsters and hates killing. In this case, over the course of the story, Fluttershy learns to be brave and the hunter learns restraint.
Of course, if all you want to do is hunt and kill monsters, then other contenders could include:

Daring Do
Snap Shutter and Mane Allgood (Scootaloo's Parents)
Bon Bon (aka S.M.I.L.E. Agent Sweetie Drops)
Snips and Snails (though these nitwits would probably be played more for laughs and accidentally be helpful)
