I hate the idea of retconing what I have already written, but it seems that I might really need to. I'm considering cutting chapters 69, 70, and the epilogue from Pandemic: What you are Meant to Be. The events will still stand, but they will be moved offscreen to what is going on in Pandemic: Picking up the Pieces. I would then expand chapter 68 to give it an "end" at the point.

Do what you want with your story, but I don't understand why you feel the need for a retcon.

It isn't a full recon as the events still happen. It was just a very upsetting and disturbing way to end the last story. The sequel actually backtracks a bit in time slightly so as it stood the event happened kind of twice between the two stories. Just the sequel moves it "off-screen" with the event being discussed and repercussions being a driving part of part of the narrative.
