Really, I saw lots of this. It's either starts that ponies do some horrible things right here, right now like enslaving/kill in masses humans/griffins/yaks/someoneelse or ponies do something incredibly evil in the past (like committing genocide on someone, often humans) and try to bury this bit of knowledge.
But then the hero/es appears and starts to kill ponies who cant do shit to them. After some time and lots of scenes where author show us how inept ponies is "heroes" kill Celestia (because more often than not It's All Celestia Fault) and hurray! The Victory.
What happened after victory heavily dependent on... I don't know... how big author's hate toward ponies perhaps? From ponies succumb to human rule to total loss o magic, a collapse of society and ponies regress to animals.
I really don't understand why fanfics like this so popular.
Yeah I'm wondering this as well, and I've seen several people ask these questions too. The sad thing is that I've never seen anyone who write stories like that speak up and try and share their reasoning.
I'm guessing it has to do with wanting their hero to be violent, which has to be justified in order to not make the hero seem like the monster he/she really is.

For the most part, people just saying something like "Oh, I just want to write it this way". Although one writer said that he refuses to believe that in her thousand years long rule Celestia never commits any atrocities.

Well, they'd have to define 'atrocities'. A mistake can be an atrocity if it's the person with supreme executive power doing it. It would, however, be within Princess Celestia's character to try and fix any mistake she would commit.

As far as I remember this guy operating under the guise that monarchy inherently bad and Celestia pretty much a tyrant who oppress ponies. Because obviously, monarchy can't exist for a thousand years without oppression. Otherwise, ponies would de-throne Celestia a long time ago and built a democratic state. Something like that.

Oh of course. This reminds me of what Yahtzee Croshaw said in an Assass Creed game, that it's implying that the US was the final puzzle piece in order for humanity to unlock a democratic utopia. Personally, I'd love to have Celestia as the supreme ruler of Earth.

His Equestria kinda like a cross between Lauren Faust ideas and Zoroastrianism. Celestia and Luna literal goddesses and, IIRC, daughters of Ahura Mazda. Equestria itself exit on higher planes near gods domain. Chrysalis some sort of daeva from lover planes. There some other points but I really don't remember them.
Uh... Basically, after some machination of dying Earth God (and some Chrysalis help), Celestia appears on Earth (she ended up on USSR territory). After spending some time on Earth and trying to postpone the start of WWII (by fucking up a Nazi infrastructure like bridges, fuel depots and so on), Celestia meet said Earth God who pretty much guilt-tripping her into accepting Earth under her protection.
Currently, if I remember correctly, Celestia already plan to unite Earth and make an alliance with USSR (IIRC she has a pretty low opinion about USSR government... Scratch that, she has a low opinion about Earth government in general) and with the help of Chrysalis mind controlled at least a part of Nazis government.
