Hello all. Sorry for this, but, I quit not too long ago. ...sad. Now here's some character plots I had worked out before that.
Pinkie Pie: daughter of the Skrull queen and the Super Skrull, with some gene splicing from the Impossible Man's DNA to give her a power boost. Early into the story (like next chapter), it would be revealed that she ran away because she didn't want to be queen after her mother died. Papa Super Skrull thought she had been taken prisoner by Earth and was tracking her down. After all is revealed, Celestia makes him sign paperwork for Pinkie to be an official student.
Rainbow Dash: Not much to say here, standard stuff... Except for her being a fan of the Daring Do comic character, who fought alongside Captain America after time traveling back from the future where she fought alongside Cable against Apocalypse, after which she ends up in the present where she meets her biggest fan/grandmother (it's RD). So RD meets her (older than she is) granddaughter, Daring Do, who leaves a goodbye note that explains why she had to go away (and a pair of winged sandals she stole from a god).
Applejack: for several chapters you would have seen hints at it. Muscle cramps, nausea, physical growth, much more hair... yes, she has a progressive mutation, and she slowly and painfully becoming a centaur. AJ sees herself as less human as it gets more pronounced, seeing herself as a kind of monster. It is not her old friends, but instead Gilda who helps her through this, and the two become somewhat close as a result.
Rarity: ....I'll be honest, not my favorite character plot in this fic, but one that helps the overall story. Rarity was a cutter. She stressed over showing herself to be a perfect lady for her mutantphobic mother that she began to intentionally hurt herself. She got better. And, later, near the end, she takes the Nightmare demon into herself to save Luna's life. She agrees simply that Nightmare can take control of her body when she dies, after which Rarity promptly turns herself into living diamond, becoming effectively immortal.
Fluttershy: becomes the earthly host for the god of Chaos. (see Screwball)
Twilight: .....hmmm, how to put this? Oh, I know!
Shining Armor saw the flickering light coming from behind is sister's bedroom door. His first thought as that a fire had started, again, from her habit of reading by candlelight, and he opened the unlocked door immediately. His fears seemed at first confirmed, but the flames did not burn. Twilight, defying gravity, her eyes possessed by mystic fires, looked at him from within the image of a bird whose body the flames made. She said to him, with a voice not hers "I can see everything..."
Yeah, that happens...
Gilda: gay for Rainbow Dash, but RD likes Big Mac, she kisses her and gets super-speed-punched in the nose. They get different roommates, RD with Pinkie and Gilda with AJ. Awkward stuff happens with her and Twilight, and then with her and AJ. (Gilda was my awkward punching bag for this) Oh, and her dad plows a simi truck into a Sentinel robot for her.
Celestia: broke up with Stark, and put a dent in his helmet, years ago when he tried to use lethal force against an angry Luna (more on that later). Welcomes her daughter Sunset back into her home.
Luna: .....just telling you know, this gets SAD.
When the school was first opened, there were four students, Shining Armor, Cadence, Sunset,.....and Snowdrop, Luna's daughter, who now rests in peace in Luna's garden. Snowdrop had wings of ice and could "see" the world in a way nobody else could, on the school's opening day a protester pulled a gun and aimed at Luna...Snowdrop pushed her out of the way, Luna held herself together long enough to bury her, and then she heard the whispers in her mind. With her power over darkness and gravity, and the demon now within her, Luna went on the warpath and was faced with the threat of the Avengers. It came down to Thor, his hammer flew free and struck her down....but she's rose again...and she lifted the mighty weapon.
"I will always fight..." Luna swore as her ragged breathing became the steady breath of a warrior fresh to battle "No matter what I must sacrifice; be it my life, my freedom, or my very soul! I will never stop so long as there is someone who has lost what I have lost to those monsters. Send me to tartarus when I am done, but till then, I am their justice!
Richard King: all I got it the reveal of his power. Absorption of ambient heat, from any source, to fuel a physical transformation into a (very) large predatory dinosaur like creature.
Screwball: the daughter of Discord, kidnapped long ago by the demon Sombra to act as is eventual escape plan. Makes fast friends with Fluttershy. Gets disposed of by Sombra after she plays her part in his plans, by him tossing her through several of the school's walls after draining her power. Fluttershy checks on her while everyone else fights Sombra, and hears an odd voice over the static of a radio telling her "Do not cry, my dear."
Sombra: pretty much the same as in the show and comics, encased in stone as a statue inside Luna's garden.
.....that's pretty much everything.
Gilda feels like she needs a happy ending in this story.
4284406 she is used to a certain amount of comfort and happiness. Getting a girlfriend and her dad getting over her being a mutant sounds pretty good to her.

Interesting stuff. Too bad the story's dead, but at least you were nice enough to put this out.
Heh, too bad you didn't have Sunset as the Phoenix, would have been very appropriate.
Very nice. Though I must ask, any plans for Sunset herself?

I almost did have Sunset as the Phoenix, but it didn't make sense. The Phoenix is not drawn to someone just because they want power. So, instead, Sunset is Celestia's non-mutant daughter who left because she felt jealous and neglected due to other students becoming the focus of her mother's life.
