Timeline

This is the thing I promised in the comments where I explain the order of events in the chapters so far. This basically explains where everything happened in that big time loop. You won't understand this if you haven't read the whole thing up to chapter 9, and shouldn't really read it until that point to prevent spoilers.

Time Loop Timeline

Pinkie and friends arrive at the G1 base prior to it's activation, a month before chapter one begins, after Trixie teleports them. They find Helios, who has been imprisoned for a long time prior.(chapter 4, third part)

Pinkie and friends release Helios. He promises to help them get back home and teleports to the surface.(chapter 6)

Pinkie and friends try to cope with being alone after Helios left them. They find an exit and travel through it to escape. Meanwhile Helios arrives in Undervale and meets Twilight Wish for the first time.(chapter 7)

Helios helps the residents of Undervale and reveals his past to them. Meanwhile Pinkie and friends discuss the elements. When they arrive at the end of the tunnel, they meet Helios and Twilight Wish, who were on their way to find them. (chapter 8)

Helios and ponies go together to the teleport pad where he sends most of them back to their world, one month into the future to a time not long after they left. He betrays them however, keeping Pinkie with him.(chapter 9)

About one week later, Pinkie is drained of her element. Appaled at her own act, Twilight Wish sends Pinkie back through the portal so that she will arrive at the same time and place that her friends do, hoping they can help her.(chapter 9, last part)

3-4 weeks pass between the above and the below. During this time, Helios and the G1 ponies (who are conditioned similar to how Twilight Wish was) are plotting the events of chapter 1.

Mane6 (save for Pinkie Pie) are kidnapped (chapter 1)

Twilight Sparkle arrives at G1 base and is chained up.(chapter 4, part 1)

Fluttershy is asked to help the injured Rainbow Dash and Applejack when they arrive (chapter 4, part 2)

Twilight Wish and Firefly visit Helios, He and Wish speak about his plans a bit. (chapter 5, part 1)

Second attempt to get Pinkie, Spike is kidnapped (chapter 2)

G1 ponies arrive back at base. Twilight is convinced to assist them when they threaten to hurt Spike (chapter 5, part 2)

Celestia, Blinkie, Inkie, Trixie, and Gilda arrive in Ponyville, the day of the battle in the square (chapter 3)

Trixie uses a spell to escape from the battle. The spell sends them to the G1 world and also about a month back in time to the start of the time loop.(chapter 3)

During the battle, Surprise/Firefly/Twilight Wish are watching from above. After Trixie has teleported the heros off, they attack Celestia. Twilight Wish teleports Celestia away and Firefly/Surprise are left to confront the royal guards. (chapter 5, part 3)

Pinkie and friends all arrive at the same place and time as one another, despite being sent off at different times, since the time-space coordinates on the portal was still set the same.

I hope that explains what has happened so far for those that got confused by the time loop :)
