What I mean is what do you see as the best kind of twist? Answer in the comments below, and try to keep the format like the example below so it's easy for others to read. Thank you!

One of your party members turned out to be the main antagonist or at least just an antagonist.
Reason:
It'll throw you for a goddamn loop, lemme tell ya! Imagine a character in your team, perhaps in an RPG, you have gotten to know and love is suddenly revealed to be the one causing all your problems. Be it for good intentions or simply because they're fucking insane, it would make you think twice about allowing someone into your party. Because who knows; you might not be able to trust them.
Example from Media:
Kratos from Tales of Symphonia. While his intentions were technically good, it still doesn't change the fact he deceived you and made a fool of just about everyone in the party. This all leads to a climactic battle between father and son, but that's a story for another day.
Example from Yourself:
There's this guy who has been with you since basically your entire journey. Throughout your adventure, he has been nothing but kind and sweet to everyone in the party, even those who are a little rotten. However, some clues are hidden around the game that make you begin to feel suspicious of him. Then, once it seems like you beat the final boss, he stabs you in the back and explains everything. He was the one who organized the entire plot of the game and was the one who made you begin your adventure, all for a quick laugh. Turned out he was a demon who loved playing tricks on others, but his tricks were well-crafted storms of chaos that more often than not resulted in the end of a world.And all for a few chuckles from him. Now you and your team have to stop him before his chaos ends up destroying even more worlds.

That would make the show one hell of a lot better, I can say that much.

I personally loved the twist from Castlevania Lords of Shadow. I mean come on you technically played as DRACULA for a whole game before the sequel ACTUALLY let you play as him!

What's worse than being betrayed by a friend who turned out to be a spy for the bad guy in the end? The fact that you yourself unknowingly where the bad guy. Thinking you're going to save someone, or the world or anything, only to find out that in the end, you where the great evil that was supposed to end the world itself.

I'd like to point to Shadow of the Colossus, in that game you are trying to revive a dead girl by the help of a magical ancient spirit that tells you, you have to kill all the colossi in order for her to be revived. In the end you see that the colossi are gentle protectors of the land, and the ancient spirit had actually possessed your character in order to destroy the only protection earth has from it's evil reign.

Imagine if you will a goal that you must fulfill with no real story as to what you're trying to prevent, all you're told is something bad is going to happen, and it's up to the hero to stop it. Being that games always make us the hero we assume it's us that are the hero, only to later find out that we where the evil being. And the enemies you where fighting where trying to stop you from world domination, only you realize it's too late to do anything about the world ending, since to prevent it ending, would be you having to die and fail your mission as the antagonist.

Nice! Yeah, a gamer's natural instinct is that you're the default hero in every single game besides the ones that flat-out tell you you're the bad guy, like Star Wars: The Force Unleashed. Having it revealed you're actually the villain, or at least the villain's bitch, and everyone you thought were the badguys were only trying to stop you will throw you right off.

You're close with Shadow of the Colossus. The Colossi are actually fragments of Dorman's soul, and killing them all pieces his soul back together. After the final Colossus is killed, Dorman possesses you body and both of you are sent to another world. Oh, and the girl's name is Mono and she's your girlfriend.

The twist from Borderlands 2 when Angel is suddenly working for handsome Jack.
This is especially jarring when you realise that not only did she trick you, but also the original Vault Hunters from the first game. This actually pissed me off a bit, but after a couple long hours of trying to get your ass back to sanctuary, you remember she's not a bad person herself; she only served as a mouthpiece for Jack.
I don't know if this could be counted as a plot twist, but the Great Schism in Halo 2 was in my eyes a great part of the story.
Basically, if you don't know how halo 2 goes, after Master Chief kills one of the Covenant's prophets, it is seen that the Elites (wort, wort, wort guys) aren't fit to protect the prophets and in turn the covenant, leading the Brutes to take the Elite's role. This leads to a massive civil war inside the covenant, and you can see this erupting in the level Gravemind, as all races of the covenant fight inside their capital city, High Charity.
It's things like this that I remember how amazing game stories can be
