I will usually refer to languages by the race which speaks them, but I figured that a general key would be helpful so new readers aren't horribly confused.
Everyone is speaking English, or Equish, as I shall refer to it. This doesn't apply to The Fall of Nocturnia, in which everyone is speaking Latin.
Changelings will usually speak Armenian, but call it Ancient Changeling or Hiss Speech. I chose that because it has many sounds an insect would make. Along with that, it's my ancestral language.
Bat ponies will speak Latin, because I actually speak Latin, and it sounds sophisticated, the language of science, which fits to my explanation of the limited bat pony population, being so technologically advanced that the other races brought a great war upon them. I'll explain that in more depth through another story I'm working on.
Unicorns speak French, because it's melodious, and delicate. Rarity often speaks French in the show, and if Fleur de Lis isn't evidence enough, then I don't know what you want from me. Along with that, my partner speaks French, and it's another chance for me to remind her which language came first. When I use unicorn as a modifier, it's meant to be the equivalent of saying French _____.
Earth ponies speak German, because German sounds angry, and I had a funny German teacher. Earth ponies are fun, and a fun language only seems fitting.

How 'bout pegasi? Also, Armenian is a cool idea! For the longest time, I thought that changelings had a language that was basically German. Nice.
