Wow is that really the last Cheerilee? Seems like she appeared more recently than that. I'm any case, yeah, these two need new episodes, stat.

We did get a Zecora sighting in "On Your Marks," albeit in a nonspeaking role.

Cheerilee has definitely appeared more recently. There's nothing "rumored" about her appearance in Crusader's of the Lost Mark (October 10, 2015) which was even a speaking role albeit a minor one, and she also had scattered background appearances in three episodes of season six so far. Likewise, Zecora has also had one minor appearance this season as the CMC are trying to find new hobbies they can share, Apple Bloom's pick being potion making with Zecora. And before that she had a fairly prominent role in last season's finale.

So I wouldn't really say either of them is MIA, they've just never been more than occasional supporting characters to begin with.

Seems like that might more so be a case of your own rose-colored nostalgia filter overestimating how much screen time or importance they ever had in the first place. Neither of them have ever made more then a handful of appearance each season, and even more rarely in any capacity that is pivotal.

Granted, it's a shame that Zecora never got more screen time to establish herself as a propoer secondary mentor figure. Cheerilee, however, has always been little more than perfunctory character who only exists to fill the role of the CMC's teacher in scenes set at the Ponyville schoolhouse.
