I would have totally love to write a fic where after the events of original Equestria Girls, Sunset Shimmer decides that she can't just leave her position of power as Queen Bitch From Hell of Canterlot High - it would simply create a power vacuum and make stuff worse.
Instead she tries to leverage her position (whatever is left of it after Twilight defeated her) to change the system from within.
So she introduces Mane Six to her war council - the school paper editor Tiara, the second-best athlete and bully Gilda and maybe some others, who helped her to run the school and keep everyone in line.
And they turn out to be a rather amicable bunch (at least among themselves), if a bit self-centered, who sort of take running their school and making everyone's life a living hell of misery and desperation as a fun business project, with potluck evil-scheming dinners, Friday Night fun events (which would be drinking events if they were adults), evilest minion of the month awards and so on. They aren't totally opposed to going Light side either, as long as they keep the perks they have - the power, the authority, the best CV positions for universities, etc.
So they try to sort of get all the fractions of the school together (in a more sort of tangible way than the flimsy one-song-and-it-falls-apart thing pre-Rainbow Rocks) and build it up, but they can't really tip their hand too much, because some children would think they are getting soft and try to take over, or in case of Humane Six, the other way around, that they have sold out to the Dark Side.
And they would also have some sort of external threats - maybe corrupt government official Sombra, who wants to close the CHS after the Fall Formal event #
or political and debate club president Starlight Glimmer who is building her Third Wave kind of movement,
or Nigtmare Force gang that tries to push some drugs in the school? And Maybe gets Rarity addicted too, as a mirror of the comics ark.
Some Flim Flam pyramid scheme/gambling thing?
D1sc0r3 hackers from Computer Club who troll students and use internet for espionage and social manipulation?
Canterlot Minors Cabal (CMC) that accidentally finds Sunset's old cache of blackmail material and just post it online and use for their petty vengeance and amusement, sowing chaos and taking power away from the Evil council.
As well as generic bullies and meanies and Sunset wannabes. Also, probably an alternative version of Rainbow Rocks and Friendship Games.
I'd also add an adventure in the Mane Verse, where Sunset and some of her friends (I'm thinking Rarity and Gilda, maybe) go into Equestria when Princess Celestia and Mane Six suddenly and mysteriously vanish.
But mostly it would be a politics/espionage story, with dastardly chess piece plots and social gambits all around. Some action adventure too, as a secondary plot line, just to keep things from getting dull and raise the stakes to physical violence.
It would raise a question of means vs ends, hard choices that leader has to take, that good or evil are very much alike as they both bow to necessity, and how routine can bog down even the noblest of intentions. Probably throw in some Rare Sunset just for a measure of pure awesome.
Interesting idea. The execution will be what makes or breaks it, but you did a good job with Dazzling Illusions, so I'll probably read it if/when you put it up.
The themes you're discussing... Have you read Worm by Wildbow? It's an original universe Superhero webnovel that goes into those a bit (and also that poor communication kills). The story's tagline is 'doing the wrong thing for the right reasons'.

I've honestly tried to read it, but it just doesn't appeal to me. It is way to reminiscent of Yudkowsky's stuff for me to take seriously,

I found it a flawed but enjoyable piece. It's definitely not for everyone, though. And the starting bit is particularly hard to get into.
As for Yudowsky... I've never seen any notable similarities, but I wouldn't be surprised if there were since he apparently read it years ago and was a fan. To me he's characterized by a bizarre kind of dialogue and lots of intellectual masturbation that I don't see there, so I can see why any apparent similarity would put you off.
