Dosen't matter if not as more of your Metroid/Pony crossover storytelling is more than welcome, but that's a story I always wanted told & I can't think of anyone better to tell it.

Hmm, it's either SA-X, a Rogue Varia Suit, a Pony Samus or DARK SAMUS.
I personally hope it's one of the latter two, but judging from Metroid Equus I, it's going to be great either way.

-SA-X: No. All SA-X's were destroyed when BSL crashed into SR388. None jettisoned off and even if they did, nearly impossible to make it to Equis.
-Rogue Varia Suit: The idea doesn't entirely make sense, but no, a Varia Suit did not resurrect itself and begin terrorizing everypony... though feel free to correct me on what you were trying to get across.
-Pony Samus: No. Samus is still human (human-chozo and now metroid hybrid by this point) and will remain so.
-Dark Samus: No. This violates canon as she was killed on Phaaze for the last time and the destruction of Phaaze wipes out all traces of Phazon in the known universe, thus not allowing Dark Samus any chance of resurrecting herself.
I like that you and others are speculating though

Yeah, what I mean by rogue varia suit is more someone or thing creates a duplicate varia suit or something.
Other ideas could be Time Travel, Dimension Jumping, Changelings, Mirror Pool and, Silly one of, Statue built of Samus becomes sentient then goes on rampage.

Okay, speculation time!
First off, this is "Metroid: Equis II" As in a sequel. So characters and events from the (totally awesome and amazing) original will be relevant. That said, it will take place later in the Metroid timeline, so we can assume events on Equis have moved forward as well. Possible changes include: Princess Twilight. Advances in technology, including possibly a space-faring military. Samus being a household name, and her coming back being a big deal.
Then there is the title: Duality. By the end of Fusion, Samus has been Phazon corrupted, infected by the X, and partially infused with Metroid DNA. Now, what barely alive, "infectious" entity could these have effected…?

The second part, remember, phazon doesn't exist anymore after the destruction of Phaaze, its gone for good. Samus infused with Metroid DNA means she's not susceptible to X infection anymore, and so far, the X have been destroyed with BSL Station, so she's not infected.
Definitely another entity by 'Duality' and the quote above, you got that right. Wonder what it could be...
3007163 Glad to hear that I'm on the right track! As for the infection thing, I realize that she is no longer infected, Corruption even shows the Phazon leaving her body. The point was more that those things did happen, and the possible effects they may have had.

Actually...now that you mention it, a Samus Torizo sounds like a bitching idea. Man, that'd be one hell of a boss fight, huh?
E: Also, in this canon, I think the Changelings are dead. Either that, or they're way the hell on the back foot; they're a hive entity, and Chrysalis got BTFO (Blown The Fuck Out) by Samus. We have no reason to believe there's another Queen around, so...drawing from the closest Earth analogue I can think of, bees, they're all wrecked, and would die out over the course of the time between Equis and Equis II.

OOH! I know what it could be, many people have theorised this in regards to Other M, in that the Samus in that game was a bioweapon herself, a creation by the GFed, since they could create another species of metroid, hell, even another RIDLEY. They could have created her to have Samus' abilities but be obedient to the GFed unit run by asshole Beret General. Which would explain her freakout to Ridley and her Obedience to Adam and the other GFed Officers.
If you're following that Canon, then we could have Badass Prime Samus vs Whiny Other M Clone Samus.

Ehhh. The ties between Super Metroid and Other M are too close for me to believe that -- the Samus in Other M recalls and recounts the events in Super, and I defy you to tell me that Super's Samus was a whiny bitchface. So I don't think the "Other M Samus is a GFed clone" story has much merit.
More to the point, I don't think the GFed made another Ridley -- they picked up a cute fluffy white furball that just so happened to be a juvenile Ridley.

But the whole clone thing seems believable to me. Since one would want to program some memories into a clone to prevent it asking questions. They could have done it on the table Samus was being worked on at the beginning of Other M. The whole tutorial pretty much could have been both testing of her weaponry and her response to commands after being programmed with the Memories of Super/Prime Samus.
Just look at the opening! "Why am I still alive?" means so much more.

But you see (and play!) Samus escaping from Zebes after Mother Brain gets BTFO. You could, I suppose, make the argument that GFed whacked her, but that seems...rather silly. Like, Samus did her job and did it well; no reason to off her. At that stage, she's still the best asset they have.

However, you're ignoring two perfectly valid questions.
Why did the GFed do all the stuff on the Bottle Ship? When in both Prime and this Canon it would seem like they would never do something that stupid.
And... Why was Samus at the GFed hospital in the first place? She seemed fine after Super, and has never in canon needed to have a checkup from the Feds after a mission. Even in Prime 3, arguably her most taking mission. She didn't go to hospital- she sent across 'mission accomplished' and was on her merry way!
Yeah, THEY wouldn't want to OFF her, but what kind of branch of the GFed would try and go up against Samus herself (ie, the A**hat at the end of Other M) or employ the Deleter?

Because Sakamoto's GFed is stupid as balls. Keep in mind, Sakamoto disregards Prime as official canon, and relegates it to gaiden status. I take the other approach, and say that Other M is a gaiden. You're right, there's absolutely zero reason for the GF as we know it to muck around with the Bottle Ship.
The same gaiden argument can be used to tackle the question of why Samus is in the hospital; because Sakamoto said so because he's a tool.

2. I beleive it was stated at the begining of other M that she did sustain some injuries that she needed to have looked at, though it's been a while since I've played. Still very conceivable in my opinion.

It's partially canon, both in actual Series and in this story arc. That is, certain parts i recognize and others i don't. On the whole, Other M only serves to tie Super Metroid and Metroid Fusion together. It explains a lot in that sense. In Equis II, the intro will feature many of these scenes from the future games and I'm going to rewrite the ones from Other M that would be much more Samus-esque.

so, what's gonna happen in this one? I'm guessing Dark Samus will be involved, heck, I know she'll be involved! how could she not be? though I do wonder what else will happen. I'm sure it'd be neat for the ponies to meet Rundas, Ghor and Gandrayda, certainly be fun for them all to interact with them. Rundas would be all cocky and think that the ponies are wimps and can't believe he'd be on such a wussy world, then maybe get tripped up by Twilight's magic. Since Ghor is a very gentle kind of soul, when he's not in that suit of his, I bet he'd get along real well with flutter shy and pinkie pie too, since, according to his GF datafile, he's not only very gentle, but also has a great sense of humor. as for Gandrayda, changing into different ponies might be fun for her, but I bet it'd get boring for her pretty fast, but who knows? since she can alter her appearance, she might find a bit of a kindred spirit in Rarity, who's always trying to look her best, and now meets a being that can change her appearance whenever and however she wants. wonder what admiral Dane will think of them? and the Aurora Units opinion of the Equine race? well, I'm sure it'll be great no matter what you do with it. can't wait to see it written!
