God, how many times do you groan over this question?
I figured I would answer with my own opinion, because really, we can all agree this is a trap of a question, and there is no real 'Best Pony' only who you thin is the best is likely the best.
Unless your name is Lauren Faust, in which case, that will be the best pony for life.
So degrees our humble god of the pen.
Now, onto the issue at hand, I'll just run down the Mane 6 in order of worst to best, I don't hate any of them just to say, just, I don't like them as much as the one at number 1.
6: Applejack
What can I say? She was a stereotype to start, a humble an' honest mare to go, and finally a stubborn mule to boot. I like her role in family problems and she is very much a steadfast friend to rely on, but I found myself liking the Apple family as a whole during these moments than Applejack herself, at times she can be bullheaded as Rainbow and that can't be blamed on ego and shortsightedness. sometimes you have to say she has dumb moments overall.
5: Fluttershy
Sorry? I can't hear you over the SCREAMING protest shouting over the channel! Yeah, I fell for the same trap episode one and upwards, she is so cute because she is socially awkward, I will be the first to admit she is definitely the cutest one, her squeak captured my heart and her Flutter-yay was just adorable her heart of gold was commendable even if it made people treat her like a doormat at times, but... she is just repetitive, multiple times she has saved Equestria, accomplished great feats and done the best to her abilities, yet she always crashes down into that super shy pony we know, 'baby steps' sure, but I'm not waiting until she learns to walk.
4: Rarity
This, was surprising, I really didn't figure Rarity to be anything but the bottom of the list, she was a contradiction to her Element, she was too snooty and clung to any form of civilized society, she was of course also a genuine fan hate for the first few appearances as well. But, her true shows of her generosity and inner strength really got me, and instead making the Drama Queen troupe an annoying addition, it's a well played joke and I love it, her relationship with her sister is also rather adorable. And as I've seen in season four, it is obvious she is given bigger and bigger developments in character that made her a great pony overall.
3: Rainbow Dash
She was a fan favorite from the get-go, she appealed to rougher side of little tomboys everywhere, and in extension, connected with the male viewers, sure she had a mane the style of gay pride and we took a few pot shots at that, but I still like her character. She seems to play a strong front, and her repeated use of 'awesome' and 'cool' were annoying... course I'm guiltily of using those words myself, in essence she was a high flying daredevil, but it wasn't until 'Cutie Mark Chronicles' did I manage to come up with a theory about her that BLOWED my mind, her importance to the plot rivaling Twilight Sparkle herself was just too big a thing, and so I give her the third place.
2: Twilight Sparkle
I think it's because protagonists always seem to hit a negative spot for me, Twilight as a character was low on the get go, I think it has something to do with always being the center of attention, at times she was only an observer of all troubles happening in the first season and so I connected more negative feelings than anything. It wasn't till she managed to shine with her character in the second season did I truly pay attention, she grew from her experiences and gained a new love for the title 'adorkable' so she quickly managed to get into my heart, she is awkward to her new position as princess, and I grew to hate Flash for usurping what I liked about Twilight, she was focused more than anything, and cared for what was in the heart, not in appearance.
1: Pinkie Pie!
I love her, seriously, I figured she would be the equivalent of 'funny thing here, please laugh' but I accepted it, there had to be one of THOSE ponies here after all, but then it was clear that Pinkie, was spectacular, several times I would cry tears of laughter when Pinkie would do the impossible, she was a different kind of cute that appealed to me more than Fluttershy, and her smile was constantly present, yet never got old. It was also shown that she isn't a ditz, despite her appearance, being knowledgeable and insightful on different matters. She is too random for her own good and loved her fourth wall breaking, the most modern example of a character that uses it constantly as Deadpool is a favorite of mine. I actually found myself tearing up when Cutie Mark Chronicles came along saying she 'learned to smile' and immediately, she wished to spread that feeling to others, the Party of One became my fascination with her darker personality Pinkamena, and my discovery of her alternate persona Surprise. I learned more about Pinkie than any other character of the Mane 6, and I can always counts on that lovable ball of Pink to make my day just a little more brighter, she has mistakes sure, but in the end, that just adds to Pinkie in character, she has mistakes too, and I can't bring myself to forget what she does, day by day, helping other ponies day just that bit more bearable. Who can fault a heart of gold with such drive and determination to do the right thing?
And so, that is my opinion on who is 'best pony', course, you can all say this and that, and in the next five minutes there will be another author on this site writing the same spiel, but I suppose mine is written down.
And that is all that matters.
