2300487 Discord didn't lie. He was separ8ting all of the characters, and Twilight (EDIT: Nope. Luna) agreed, so the two of them opened several portals to random pl8ces and no more than two or three people went through each.

Discord and Luna worked together to open portals. Discord specifically told Luna "Don't worry about the location, just open them," which means the portals could lead to anywhere.
If you think about Discord's motives, he clearly doesn't want to be turned back into stone, but he doesn't want to be reset either. Best solution? 'Save' the Equestrians by sending them through portals, and 'save' himself by ensuring they are separated and can not join forces to defeat him again.
