I've taken down my DW crossover because the space ponies thing had a lot of ideas to work in, but I found the second half of the pilot story boring, so I dropped the entire story as a whole before even posting any of it.
I've been thinking about this a very long time and kept delaying it, because it's an overdone thing, but now I've started seriously thinking about doing my take on the villains' origins. Equestrian Origins-stories I'd call them. The reason why I was always hesitant to do it, because the Discord one is an overdone trope by now. On the other hand, what isn't?
So these are the ones I'm thinking about doing. One of them I've already started writing:
Equestian Origins: Tirek
Summary: When a little filly runs from her foster home, she stumbles upon a bipedal wizard that shows her a whole world outside of Equestria.
Chronological Breakdown: This one will start before Tirek even exists and end with his banishment in Tartarus

Summary: The bloody conflict between Equestria and the Toad Lords could be delayed. Delayed over and over again at an increasing cost, but eventually, war proves as unavoidable as it looked from the start, and it threatens to extinguish all of ponykind completely. Soon enough, Starswirl and Scorpan come up with a way to defeat the Toad Lords, but as short as it is, the war feels like a never-ending battle.
Chronological Breakdown: This one would start several decades after EO: T and end with Discord claiming a little area near the tree of harmony for himself.

Summary: The archaeologist Crystal Clarity is eager to learn what it was that lead to the humans' extinction, all those millenniums ago. Her investigation soon turns into a torn journey with a handsome trickster and a clueless, lengthy mare.
Chronological Breakdown: Summarizing anything in here would be spoiler-ridden.

Summary: As the forces of a hostile Alicorn Princess engage and try to invade Equestria, a low-born unicorn called Coin Hogger sees his opportunity to finally rise and become something greater than what a stallion of his blood is considered worth.
Chronological Breakdown: It would start some time after EO: C and end once the Crystal Empire is suspended and banished, not to return for a thousand years.

The very last one I didn't give much thought and it's not going to happen to be honest. I only included it in this list to have something, should I consider doing a Luna story.
There's one more in the same tries-to-not-contradict-canon-my-take-on-it-continuity, but it's not an origins story. It would start off with your usual new-villain-approaches thing and become sort of 'Travellingwithponies' take on episodes' to sort of add my two cents as to doing something pony-related during the gap between season 4 and 5.
By Celestia it's full of ponies
Summary: Months after the pinkies were banished into the realm of the magic mirror pond, the consequences of Pinkie Pie's reckless self-cloning ensue, as it is her who is blamed, when much worse breaks loose, than just a horde of pink, jumpy ponies.
Chronological position: Starts somewhere in the middle of season 4 and occurs along it's way.
