Jimmy, like any other HiE fanfics, found himself in Equestria. You can say he fell into Twilight's home, or he walked into a forest and suddenly realized he was inside the everfree or that he went to sleep and woke up on a hill. But he doesn't remember, he was five years old when that happened, how should he know.
So there you have it, a human kid stuck forever in Equestria. Luckily for him, he was found by Twilight and taken under her care. It didn't take long for the two to share a special bond and soon enough, Twilight adopted little Jimmy as her own son...
