Here are some idea's I thought of doing after The Thousand Year Change is over. I'd love to hear what you all think!
Sisters?! While at the Golden Oaks Library, Twilight convinces Scootaloo to be the test subject for her latest spell. The spell works, but reveals a shocking truth: they have the same mother!

Death and Rebirth Adam just wanted to die. Just go home after school and hang himself. But after a bus accident he wakes up in the magical land of Equestria and is pissed off that he's still alive. Now, as a bat pony, he can either continue with his original plan or allow fate to take its course with Princess Luna.
Glittersprite After banishing Twilight to the caves underneath Canterlot, Queen Chrysalis got a wonderfully horrible idea. Before heading down to the alter she combined a piece of Twilight's DNA with her own to create her heir. But, when the magical love explosion knocked her and her army out of the capital, the egg was left behind. Now, a few years later, it has begun to hatch!
??? This is just an idea, but it hasn't gotten any farther than that. I am thinking about a story for Midnight Blossom. I just haven't decided what to do with her yet. Should she be adopted by Cadence and Shining Armor or Twilight?
I really like the 'Scootaloo and Twilight being sisters' idea. It sounds like the right recipe for some major feels. And the CMC pet owners sound good too.

1. Sisters?!?... It is a very thin of a premise for (Princess?) Twilight Sparkle and Scootaloo to be (half-)sisters; plus it would be pretty Dark for the thought of Twilight Velvet to have been unfaithful to Night Light, and callous to rid herself of Scootaloo. A better angle might be that they are related by blood/genetics (example: Twilight Velvet had a sister who ran off with a "bad boy" pegasus stallion that the Twilight family disapproved of, and was never heard from again), and Scootaloo finds a family she never knew she had, but so desperately wants (and more importantly, needs). Likewise, to show the heavy burdens and high expectations of being part of the now-prestigious family. As I had remarked several times, your Scootaloo adoption angle in The Thousand Year Change is one of your stronger portions in that fan-fiction.
2. Cutie Mark Crusader Pet Owners... This has good Comedy and Slice-of-Life potential. Not sure if you meant the fan-fiction popular OC of "Nyx", though. It might be better to use Babs Seed instead, or simply the base trio. Likewise, the Comedy can come from not only trying to select a pet, but also finding the "perfect" pet for them, even if they do not realize it themselves...
~ Apple Bloom => Great Pyreenes, or Rottweiler, or St. Bernard, or some other really big herding dog
~ Scootaloo => peregrine falcon (irony), snapping turtle (rather than a tortoise), penguin (irony), ostrich (irony)
~ Sweetie Belle => armadillo, hedgehog, Siamese cat (graceful, but damn they can be sly), songbird-type (lyrebird, nightingale, warbler, etc.)
~ Babs Seed => bulldog, Rottweiler
~ the comedic "off" choice for any CMC = platypus
3. Humans-in-Equestria are not my cup of tea, so no opinions or comments (positive or negative) there.
4. Likewise, Nyx and the other fan-fiction popular OCs &/or [theme]-'verses (such as "Luna-'verse" or "The Conversion Bureau") are not really to my taste either.
5. Glittersprite... This has potential. As a creative suggestion, you could tell this story as a motherly story between both Princess Celestia and Princess Luna, seeing if a changeling can be raised with love as much as feeding upon it. The trials both alicorns face of dual mothership and trying to conceal Glittersprite's changeling nature not only from Canterlot society and Queen Chrysalis, but also from Princess Twilight Sparkle and Princess Cadance (the former to react with horror, the latter to react with vengeance).
6. Midnight Blossom... It depends upon the setting. If this is a spin-off (or a direct tie-in) to The Thousand Year Change," then definitely stay with Princess Cadance and Shining Armor. If it is to be an independent story, then it could go either way.
~ a. Adopted by Princess Cadance and Shining Armor... This has potential in that the early stages (foal to filly) of your storytelling allows you more creative room to work with and lay down story-foundation, by having her initially raised in The Crystal Empire. Then later storytelling (filly to young mare) can be done as the family begins to travel about Equestria (Canterlot, Ponyville, etc.) and how Midnight Blossom interacts with the rest of the MLP:FiM cast. And Midnight Blossom can have a crush on a certain non-crystal pony of the Crystal Guard named Flash Sentry...
~ b. Adopted by Princess Twilight Sparkle... Obviously, this gives a well-established setting for Midnight Blossom to be raised in, but also limits creative "wiggle" room. This is not necessarily a negative, since you have a solid draw-upon of characters and what their likely reactions would be.
~ c. Drawing upon the Midnight Blossom OC created by Deviant Art(ist) Equestria-Prevails. But instead of being in the Lunar Guard, your Midnight Blossom can be among the first to be part of "the Twilight Guard" (I tried "Dusk Guard," but saying it out loud just does not roll off the tongue as well) Her mentor being a somber and serious thestral (bat pony) named Shadow Blade, and her partner being a pegasus stallion named Cloud Skipper...
Midnight Blossoms story and Glittersprite are my faves of the After stories post The Thousand Year Change.
