I ask because ironically I wanted to have humans as the underdog in every sense, ie they're invading the planet and humanity is barely able to hold the line kind of scenario. Barring that maybe some more advanced version of Equestria for a technological means

Weather Manipulation.

The pegassi ability to manipulate the weather can be used to devastating effect against humans.
Devastating thunderstorms that can level cities or destroy entire air wings, tornadoes on demand or rainstorms that flood entire areas are just the tip of the weather shenanigans that the ponies can leverage to defeat the human race.

This is just a starting point. Depending on how blood lusted Equestria is, the Unicorns can use devastating magic to annihilate any army you can think of and defend against any weapon we have developed.

Earth Ponies lack such devastating and obvious showings, but don't forget that Earth Ponies basically have super strength and that alone has been used in comics and anime time and again to devastate a numerically and technologically superior opponent.
