Captain Olimar was leading The Pikmin's Onions (That what Olimar called their Space ships.) But just then Olimar's ship The S.S. Dolphin was low on fuel. So He had to make a Emergency Landing on a near-by plaint. (Namely Equestria)

Note: Pikmin, Pikmin 2 belongs to Nintendo and It takes place after Pikmin 2
In Space, Olimar, the brave astronaut was heading home with the Pikmin, a weird alien race that was really colorful. He check the fuel gauge and noted that he was low on fuel. He looked out of his cockpit and saw a planet that looked surprisingly like earth. He headed there in hope to find a gas station.
Twilight was hanging with her friends: Rainbow Dash, Fluttershy, Rarity, Applejack, Pinkie Pie, and Spike the Baby Dragon. Just then 4 UFOs came down and landed 20 feet from them.
"What are those things?" asked a frighted Fluttershy. Then a door opened an a strange being came out of one of the UFOs.
"Who and what are you?" asked Twilight in a defensive stents.
Olimar introduce himself and explained everything up to this point. He told them about him crash landing in a strange world, and finding the Pikmin.
Pinkie Pie asked "What are those?" and pointed to a Colorful UFO.
"That's an Onion, that's were Pikmin live." expanded Olimar.
"A what?" asked Rainbow Dash.
"It's better to show you one than to explain." said Olimar. He whet up to an Onion and called one out. A red plant-like thing came sliding down a pole and whet up to Olimar. Rarity fainted at the site of it.
"Awww, what a cute little guy." said Fluttershy and she whet up to it.
"How many of those colorful things are there?" asked Applejack.
Then Olimar explained that their are five types of Pikmin: Yellow Pikmin, Red Pikmin, Blue Pikmin, Purple Pikmin, and White Pikmin.
"What's the different between Pikmin besides color?" asked Twilight.
Olimar explained that Red Pikmin are Fireproof, Yellow Pikmin are shockproof and lighter than other Pikmin, Blue Pikmin can swim, Purple Pikmin can lift 10 times more weight than a other Pikmin and 10 times heaver than other Pikmin, and White Pikmin are Poison Resistant, poisonous to eat and can see underground.
Olimar asked where he can find a fuel source. "I don't know but, I know who to ask." said Twilight. Then the mane six, Olimar, and a group of Pikmin whet to the Canterlot Castle to talk to Princess Celestia.
When they got to Canterlot there was a giant monster was attacking the city. "What is that thing?" asked Fluttershy who was hiding behind the Pikmin. Olimar tolled the main six the monster was a Red Bulborb and explained what a Bulborb was. Then Olimar, the Pikmin, and the main six run to the Bulborb to attack it.
Rainbow Dash flew up to it and kicked it on the head. Olimar through Pikmin at it's backside. Twilight was using magic to hold it down. Applejack was kicking it on the legs. Rarity was destructing it with her girly charm. Pinky pie was shooting it with her party canon.
Before everyone strike the final blow Fluttershy yelled "Stoooooooooooop!" and everyone was staring a her because it was the first time that they heard Fluttershy yelling at them. Then Fluttershy whet to the Bulborb and said "You should know better mister! Attacking defenseless pones like that! Well you should know that if your mommy was here she would be vary mad at you!" Then Fluttershy gave "The stare" to the Bulborb who by that time was shaking. "You better get out of here before I tell her on you!" Said Fluttershy. The Bulborb nod its head and ran with its tail between its legs. (If I had one that is.) Olimar toke a mental note to not to get on Fluttershy's bad side.
When they got to the throne room Twilight explained that Olamar needs a power source to energies his rocket to Princess Celestia. Celestia asked "What are those plant like things?" Olamar and Twilight explained what a Pikmin was and how they got here. Celestia thought of a moment. Then she wrote something on a scroll and handed it to Twilight. Celestia said "I know something that might work but, I need some ingredients before I can make it. The scroll that I gave is the things I need to make a energy potion."
Then Olamar, the Pikmin, and the main six left the castle in search of ingredients for Celestia.
After Olimar, the Pikmin, and the Main six left the castle, Twilight opened the scroll and it readied: ------------------------------------------------------------------------------------------------------------------------------------------------------------------- 5 Zap apples,
Twilight asked "Can I have one of your feathers Rainbow Dash?" Rainbow Dash bit one for her feathers and plucked it. Then he handed it to Twilight and Twilight said "Thanks Rainbow Dash." She put the feather in her saddle bag. Then they went back to Ponyville. After they got back, Twilight asked Rarity if she had any gems at her shop. "I'm not sure darling but, I'll go check" Rarity said and she galloped off. Then Twilight asked Pinky Pie if she can make her famous Pinky Lemonade. In 5 seconds Pinky Pie came back with a jug of her Pinky Lemonade and gave it to Twilight. Then Twilight put the jug in her saddle bag. Then Twilight asked "Fluttershy can you get Angel for me?" "Ummm...... Sure Twilight." replied Fluttershy and she galloped home to get him. Then She asked Applejack if she had any Zap Apples at her farm. "Well your in luck sugar cube, I have a basket of Zap Apples I'll go get it faster than you could say Zap Apple Jam on toast please." replied Applejack and galloped off to Sweet Apple Acres.
Then Olimar, The Pikmin, and Twilight when to Twilight's house to find Spike. When they walked in Spike was dusting off the shelfs. Twilight asked if Spike could come to Canterlot with them. Spike said that he would and flowed them to the Train Station. Everypony got what they need of the potion and headed back to Canterlot.
After they got back to Canterlot Castle, Twilight gave the ingredients to Princess Celestia so she can make the energy potion for Olimar's rocket. Then Celestia asked Spike and Angel if she can have some of their scales/hair. Spike grabbed some scales from his tail and plucked them and gave them to Celestia. Angel did likewise to his fur. Then Celestia asked everyone if they can wait in the study while she makes the potion. Then they fallow the guards to the study and sat down on some chairs. After 2 hours Celestia came to the study holding a rainbow colored liquid in a bottle and handed it to Olimar and said "Here's the energy potion you needed Olimar and if you happened to be near our plaint again, your welcome to visit anytime."
So Olimar, the Pikmin, and the main six (plus Spike and angel) went back where Olimar's ship was and fill the tank with the energy potion and said his good by to his new friends. Then he put the Pikmin (except five which he gave to Fluttershy.) back to their Onions and got into his ship and left for home.
