The pony guards/wonderbolts/lunar guard/"army" and even Princess Celestia/Luna, or any other royal DIDN'T do crap against the likes of Nightmare Moon, Discord, King Sombra, Queen Chrysalis/Changelings, Lord Tirek, Starlight Glimmer, Shadow Pony/Stygain, Storm King/Tempest Shadow. And finally, you all very recently a-l-m-o-s-t lose ALL magic to a frickin evil brat of all things!?
It was just either sheer pony dumb luck, hero "Plot Armor/Deus Ex Machina". To even the chosen villain's own incompetence, weak will, or hesitation to actually freaking KILL you, or either kill one/two/three/four/all five of your friends, or kill all six of you off to permanently achieve victory. Or several of the villains want to reform or something.
Well, we humans rarely hesitate to kill in battle/war. And the Covenant themselves definitely WOULDN'T hesitate or even change their evil ways very "easily" to slaughter you all. ( Until the Covenant's own downfall from the Great Schism in Halo 2 to Halo 3 will eventually show up? But that will probably be too late already. )
So, how the heck can you deal with Halo's humanity ( And the Covenant at the same time!? )!?
You shouldn't mess with humanity like that. You AIN'T the Covenant, so you won't last seconds against the highly experienced marines, super high tech weapons/vehicles, ODST's, and the three Spartan III's to boot.
Plus, the UNSC Ship has a still working MAC Cannon too, you dumbass princess.
And even then, the real enemy; The Covenant is right up there. With the literal Assault Carrier with the Glassing Beam, and over thousands of Covenant soldiers and vehicles too. ( Like the OP Scarabs for example. How can you deal with those? )
And trying to antagonizing BOTH sides is rather OOC, and a major dick move on endangering your planet times two.
And I doubt Celestia/Luna, and the other rulers will approve of your damn rude attitude.
Hey! Twilight should be the one to apologize for stupidity semi-threatening the captain like that. Him, and his crew already been though enough tough shit from the Covenant.

Sorry about that. But, I am really livid at what Twilight have just said to the poor captain. Maybe, you could probably rectified this, but it's your choice.
Considering the size of those two monsters, I'd think all of Equestria would have noticed them.
This definitely has promise and I like it. It does however need some polishing and character consistency, particularly from Twilight. That said, try not to rush, add a little more descriptive flavour in their conversation (like their expressions when they speak to each other) and squeeze as much fun from the premise as you can.
By that, I mean give us normal pony-human interactions, especially with human civilian refugees aboard. The image of kids dogpiling one of the elements in a cuddle pile would be hilarious, adorable and heart-wrenching all at once.
Well Eques is about to dragged into the Human-Covenant War very soon!
Will we see Master Chief and Cortana in this?

Thank you both for your comment regarding how I wrote Twilight's first interaction with the captain. I guess I did have her come off a little too out of character here. I had the mentality that she just watched a bunch of her ponies get hurt, and even though she is the princess of Friendship, being a princess means she must stand up for her subjects, and then she comes to find an alien army landing on her home planet. I felt anyone would be hostile towards that on first notice but looking back it is a bit out of character, I will tweak this as soon as I can.

I forgot to say this in my previous comment. But the fact that the UNSC ship also holds some of the surviving innocent civilians of Reach, makes Twilight much more of a total bitch right there, by almost threatening them all too.
( They already dealt with the horrors of the Covenant war. They don't want to go though another potential but highly unnecessary war from a bunch of ponies/non-ponies acting like total hypocritical jerks. )
So, I hope you can also add that.
And why didn't any of her friends like Fluttershy, Pinkie Pie, Applejack, Rarity, Rainbow Dash, or Spike? Or even one of the Spartans/ODST's/Marines, or another human be rightfully upset at her for saying that stupid threat? They'll in the same room?

Well... to be fair, it was revealed to her that there were civilians on board AFTER her outburst which is why she settled down after wards and showed her sympathy by offering to help them get in contact with Celestia. As all she saw was parts of a spaceship almost kill some ponies in Ponyville and when she shows up to the crash, she finds an army. I thought she would be pretty upset that many of her own civilians were possibly in a great deal of danger before learning about the real situation. She didn't know what the humans had went through up until that point.
Though I still agree maybe it's a bit out of character I and I will tweak it soon.

Well, it wouldn't make sense that Equestria Girls does happened. But, Twilight somehow forgot to recognized humanity like that? And I doubt she has amnesia or be very forgetful like that. Not in her character. Unless you want to heavily edited it to fix this?
Or, you could just add in the summary that Equestria Girls Series didn't even happened in this story. While the MLP canon story up to Season 8, and the MLP: Movie still happened. ( Although sad that Sunset, or the Dazzlings, and Shadowbolts probably don't exist here. )

Look, think of it in a political perspective; would you really want to be dragged in a galaxy wide war? I know as a reader, we all know they'll have to side with humanity or get glassed, but from the character's perspective (particularly their leaders, not just the ponies) is it really their business? I mean, for all they know, humanity probably started it.

Heck, the prophet of truth said his "genocidal speech" in the beginning of the war.
So, there is no good reason for the MLP Characters to suddenly not trust our heroic UNSC/Humanity out of nowhere. For stupid plot drama, just for the sake of mindless drama.
Look, I don't want to start a argument. But, I don't want either the ponies or even the non-pony creatures to start acing OOC racist/xenophobic out of nowhere, and jeopardized with the only people ( UNSC/Humanity ) that can protect them from the Covenant menace.
We already have that racist/xenophobic drama from Chancellor Neighsay against the Young Six from season 8 of all things. And he already realized his error and changed. We don't need to see round 2 against a highly-technological race like Humanity, when they go out their way to risk their lives to protect Equis from the real threat ( The Covenant ) anyway.
I say Give It 2 weeks and some of those men are going to think those female ponies look awful pretty;)
The ponies fared a bit better there than expected
Problem is for Spike's case its probably going to be just a short hello and not really focused on compared to the Mane 6's case.
As in just skimmed over and more in the background. That and missing out on personally getting to know what the Mane 6 got to know from the humans(and the info sharing). His case won't be much impactful compared to the Mane 6's case.

I don't want to sound rude to you or act a little hypocritical myself. But, do you always complain to every single story, whether Spike gets the "short end of the stick" scenario?
I do admit that I do also complain/criticized a lot too, but on various different things and aspects to each story I read and comment. And the topics go to many different MLP characters from one after another from each story. And not just to only one character every single time.
So, I won't end up as a "broken record" essentially.
The issue is with you only caring about one single individual, constantly 24/7. And possibly not caring or not reacting to anybody/anypony else but Spike. ( And sometimes Luna/Nightmare Moon. )
I'm still a Spike fan too. But, you don't see me be upset about him to every minor or trivial situation he is in.

Then Eques joins the fight to help defeat the Covenant from firing the Halo Rings. I can see the surviving Spartan 3s, the main 6 wearing Spartan like armor with UNSC weapons, the Arbiter and the Elites, and up front Spartan II Sierra-117 Master Chief ready to finish the fight!

I do like to see him, Smolder, and Ember work together for their pride as Dragons.
And I actually like to see how the Young Six themselves, the Non-Pony Races and their Leaders, Starswirl and the Pillars will involve? After all, Ponykind isn't the only race that is in total danger here.

Onto a different topic;
Well, it's only just a small squad of two Elites ( A Elite Major and Minor. ), and a bunch of Grunts and Jackals. They kinda were holding back per say, by giving out "warning shots", right until the end against Twilight, her friends, and the Princesses.
And the ponies surviving with no casualties ( As of yet. ) is just pure dumb luck and plot armor. Not to mentioned their magic shields, laser blasts from the Alicorn Princesses, and healing magic helps out too.
The main question is how long does their "dumb luck and plot armor" last, until they face the true toll of brutal warfare? All of them CAN'T be bullet proof ( Or specifically Plasma Proof by the Covenant weapons. ). And their own over reliance and highly dependent on magic will have bad consequences eventually.
I mean, magic itself has it's limits, drawbacks and counters. Like; how can the Alicorn's own shields hold against a Hunter's cannon, a Scarab's plasma beam, or the Covenant Assault Carrier's own Glassing Beam!?
And their are ways to counter and absorb magic itself. Like Chrysalis old black throne, Storm King's staff, Tempest Shadow's Petrafication Stone Orbs. Sombra's crystals, Tirek himself, AND those six artifacts that Cozy Glow uses to attempt to steal ALL the magic not too long ago?
What's stopping the Covenant by learning, studying, and research the ponies magic ( Along with the weaknesses of the other non-pony races. ). And find a way to build and upgraded anti-magic Shields, Weapons, for their Vehicles/Ships, etc..??
After all, they do somehow use some of the very, very, very ancient Forerunner's tech to built their space-faring empire in the first place. Finding a way to counter the magic isn't really impossible, if they put their mind into it.

I wouldn't exactly want the ponies to easily win for the humans that easily, just because of Magic. Or Discord himself snapping his fingers and that's it.
Wars are never easily to win after all. And theirs bound to be losses, sadly.

I totally understand what you are saying. I purposely had the Minor and Major hold back, because their goal was not to kill, but to instill fear. But after today, after fighting back against them, and they will be observed helping the humans fight on the battlefield. After that, the Covenant will not show mercy to the ponies, and the other races of Equis. I did mark the story as Death, Gore, and Violence for a reason. There will be casualties from all parties eventually.
Since this was the Covenant's first interaction with Magic, they are un prepared for it. I don't want to spoil what I have planned so just sit tight while that subplot unfolds.

If you remember, the timeskip between Halo: Reach, Halo 1: CE, and Halo 2 ( And Halo 3: ODST. ) isn't really that long, surprisely. Then again, most of the original Halo games is set in 2552.

Then the events of Halo 2 ( And Halo 3: ODST ) will happened sometime in a month later. Specifically, the Great Schism/Covenant Civil War ( Betrayal of the Elites by the two remaining Prophets and flavoring the Brutes. ).
You see where I'm going with this?

I know the time line of the halo games take place within the year 2552, and I know the war wnds in the excat same year. As I plan to have a majority of the setting take place on Equis, at least for this specific fic, The characters here will miss some of the events that happen there. To give a bit more context of what I mean, they will miss out event in Halo CE, and Halo 2, They will finally get in contact with the rest of the UNSC during the events of Halo three which is when a second story will be released. The story will then morph into the story of the mainline games somewhere during Halo 3. I cannot say for certain right now as I havent fully thought that far yet. But I would like for it to be near the beginning of Halo 3. as of right now in my story, It's been around 3 days after Reach, So the Chief hasn't found Halo yet. So we'll just have to wait till i've gotten to that point yet, I want to focus on this story for now before I start to over think it.

The covenant destroyed a whole lot of human planets over the almost 30 year-old Human-Covenant War. And the ponies do need to fully learn the Covenant's cruelty. So, they will finally realized and getting into their naive pacifist heads; That "talking peacefully" ISN'T a reliable option in here.
( That is until the Great Schism happens, and we do see "friendly" Covenant full of guilt. But that's for much later. )
The Captain does needs to "update" them on that.
P.S. Do the ponies also need to know about the Insurrection civil war, and the human's long history? I know that's sounds irrelevant, but I just want the ponies to be more educated on the Halo lore. And what Humanity is all about.
Because I don't want them to go into a galactic war with little to no info on what, who, and why this is going on? Knowledge/Learning is half the battle. Get it?
And also need to learned on how to use the UNSC and Covenant weapons/guns safety and properly, and know the various named species of the Covenant, and their roles/rank/hierarchy.

Yes, I know that. I have plans for that. But one meeting with the captain isn't going to fully fill them in on the whole war. As Reach was only a few days ago, so it was relevant at the time, and still fresh in the minds of humans. If I were to info dump in that one chapter, it would be 50,000 words long in just that one chapter. So I will be spacing out all the info they will learn through various interactions with th humans. As this was their first experience with a war to to this scale, they will need to learn human combat weapons. It will be a whole journey for them as they get more acquainted with Humanity
Idk if the insurrection will be all that important yet.

Twilight might learned that eventually, because it is a part of human history from that holo tablet. It isn't UNSC/ONI top secret like the "truth" of the creation of the Spartan II's, and the Spartan III's kinda specifically being "expendable" to ONI's eyes.
