Hermaphrodite Torchic because fully evolve into Blaziken would be interesting when we eventually get to the sex scenes involving it and for me at the tie between Ralts and hermaphrodite Ponyta depending on which form we are talking about.
I would say the Eevee because they are a fan favorite and have many possibilities for the evolutions. And the Riolu because their evolution is a fan favorite, has several useful abilities, and can mega evolve

3 with the fire bond can help Krystal get used to pokemon in more then a trainer and pokemon

1 can help in battles and a great protector when evolved
2 I can see him being a good fall back when thing gets tough fights
3 can be psychic enough to be able to communicate with her through thought alone to the point where she can learn Pokemon ( even though yes she has the universal translator not sure if it will work 100% with Pokemon)
After rereading the story, with the mega stone forming a soul link and giving them both a shared death day here are my votes.
Female Vulpix
1) Once evolved into Ninetales they can live up to 1000 years old and can be extremely loyal.
2) Both are fox-like creatures and thus more compatibility between the two.
3) Depending on how the story progresses, she may inherit some of Vulpix's / Ninetales' abilities. Like use of fire type attack or create illusions.
Male Riolu
1) Riolu evolves into Lucario if it is sun and a max bond between the Riolu and their trainer. An easy way to incorporate this into the story is that as the Riolu is fighting along side with Krystal, they confess their love to each other and Riolu evolves. Further expanding this connecting can lead to Lucario's eventual Mega Evolution.
2) Even without evolving Riolu and Krystal are both Canine-anthro creatures.
3) Again depending on how the story plays out, Krystal may inherit some of Riolu / Lucario's abilities. Such as Aura manipulation, detecting, and sensing and the use of Aura Sphere.

Riolu because of the various buffs that their evolution set are capable of achieving and Vulpix for the fire-focused abilities.
I pick them as a pair to maintain a measure of balance with the distribution of offensive and defensive, to speed and maneuverability.
That said, when you get around to adding more, please don't forget Totodile.

The female Eevee would be an interesting thing to see because it'll be fun to see how you use the evolution cuz based on the story I could really only see Sylveon, Umbreon, or Espeon coming to play unless they find the stone ended my second choice I go with male Snivy cuz it'll be interesting to see how how Krystal how interacts being a former male and I really wish to see how you go about the design if you go with a Naga look or full anthro when they fully evolved as well as being a straight man for the insanity are they more than likely going to go through
