DISCORD has finally made their move against Equestria, and has made their intentions known. They have stolen a super weapon called the Sword of Starswirl, and if Equestria does not surrender to DISCORD, then they will destroy not just Equestria, but the entire world. However, Joe discovers a clue at a local health spa, and that clue leads him to the underwater realm of Aquastria, home to the Seaponies and Mermares, ruled by King Leo. However, there is something sinister about the underwater king, and the Mermares are becoming more aggressive against the Seaponies. Joe will have to work fast to find the weapon, but the only pony who may have a clue to its whereabout is King Leo's mistress; a fun-loving mare named Lyra Heartstrings.

Joe thinks he has been sent to a beautiful resort in the New Lunar Republic on vacation, but after meeting with LIA Agent Sky Blazer, it turns out that it was a setup to do another job for MARE. Princess Luna’s ability to enter the dreams of ponies has been fading, and in her dreams she has premonitions regarding Stellar Nightfeather-- Captain of the Lunar Guard. Joe is sent to investigate Nightfeather, who resides in the night skies of Cloudsdale; now a territory of the NLR. Joe has to stop Nightfeather from releasing a terrible power onto the ponies of Equestria. However, in order to complete his mission, Con Man will have to contend with Nightfeather's voluptuous lieutenant, Spitfire, and his deadly monster servant, Larry.

Donut Joe, also known as Mane6 Agent Con Mane, is once again forced out of retirement when Roseluck, a pony from the Griffon Nest, land conquered by the Griffon Kingdom’s empire, says that she will defect to Equestria and deliver to them the Griffon’s Grimoire, a magical spell book that can control the Griffons’ expanding Storm Cloud. Her one condition is that Agent Con Mane be the one to smuggle her out. MARE recognizes this as an obvious trap but sends in Joe anyway in order to get the Grimoire. What they don’t know is that the ones behind the trap are the criminal organization known as DISCORD, who are attempting to pit Equestria and the Griffons against each other. Joe must deal with not only SkyClaw, the Griffons’ specialized military, but also the agents of DISCORD that hide in the shadows, including an anonymous pony with a heart filled completely with chaos.

In an alternate history of Equestria, the Elements of Harmony were destroyed and in their place Celestia created the secret intelligence agency known as Mane6.

Donut Joe, formerly known as Agent Con Mane, is brought out of retirement by MARE, the head of Mane6. Joe is asked to find out the whereabouts of his former partner, Strange Ways, who has gone missing in the island of Janeighca. Furthermore the barrier surrounding the New Lunar Republic is being attacked by black magic and the Lunar Intelligence Agency believe that the spell is originating from the Ponibean Sea. Joe works together with LIA agent Sky Blazer and a local Zebra to determine who is behind all of this. The culprit appears to be the reclusive owner of a forbidden island named Dr. Ironhoof. But Ironhoof has agents everywhere and Joe must keep on his hooves at all times in order to stop the mad Unicorn’s schemes.
