It stands for Original Character it's exactly what it sounds like a character from a fandom that is not canon OP is also sometimes used (Original Pony) but it can often be confused with the other OP (Overpowered) another term for meaning your character is turning into a Mary/Marty Sue.

we get a vague idea of what they are and what they do but how powerful are these all powerful buttmarks.

Twilights mark is obviously magic and stated often enough in show canon.
and Fluttershy's is kindness more or less.
Rarity's is "generosity." but these are also their elements.

I dunno if it was ever exactly stated in the show but does that mean applejack's 3 apples suppose to mean shes always honest.
