Since Emperor Palpatine--now revealed to be the the evil Darth Sidious--took control of the senate, he has begun a brutal occupation of every planet in the known galaxy. During one such occupation the Galactic Empire has unknowingly stumbled upon the world of Equestria, and is now about to take control of it as they have done with every other system. The Emperor is about to send a small fleet of to the planet to subjugate it's inhabitants. Little does the Empire know, a group of renegade clone troopers, led by Commander Maverick, and Jedi Knight Kal Nevaar, are in hiding on the planet. These renegades may need to enlist the help of the locals if the they wish to survive...

I'm confused, Jax is actually a red guard, his full name is Carnor Jax a sovereign protector and a Sith apprentice. So are we talking about the same person? Or is this person different?

And I'm happy to hear maveric saying he served the REPUBLIC meaning it wasn't the republic anymore once the order was given no doubt in canon the clones that deserted the changing republic joined the rebels eventually :P ( if desertions did happen)

i have some questions and assumptions, but first, great story so far!

first, is the Jedi someone we're familiar with in the clone wars or just an OC? if so, please send a picture.
same thing for the clones.
second, i assume what Kal Nevaar felt in that castle is the old, dark magical remains of Nightmare Moon.

2559945 at the time of the battle of endor there was only about 100 clones left in the imperial army. they blew up the cloning facilitys on kamino to stop rebelling clones to be created so most/all of the stormtroopers were enlisted men
2561489 Kal isn't a Jedi we're familiar with, he is one of my own creations. You are correct in assuming that Kal sensed the remains of Nightmare Moon's energy. I can try to do my best to make a picture of each character, but if anyone wants to help with that I would appreciate it, art really isn't my forte.
2570208 i was thinking on what you said for a second, and then i remembered do you think Sw battlefront 2 campain is canon? (the campains that werent brought up in the movies IE the storm troopers fight the droids Gizor reactivated? and the "unofficial" clone rebellion ect ect) if thats the case if you remember before destroying kamino during the "clone rebellion" the storm troopers took a sample of the DNA. they dont say much of what they were doing with it but im more then positive they use that sample to make more storm troopers.
and if you consider SW battlefront 2 canon then that would also mean that non of the storm troopers were enlisted men as far as i could tell but where a mix of new clones and the elite 501st legion
with that considered im positive there was well over 300 minimum otherwise palpatine and vader wouldnt have been so confident in there defences

I think the crowd mixed with the mane six during a period of explanation is a little too unfocused.. The group could've been taken into twilights library, then they could've explained the stuff to just the mane six.

2583123 That wasn't Malak in the preview. Malak is long dead at that point in history, its 300 years later in that game and a new Sith Lord, Darth Malgus, is leading the armies of he Sith Empire.
