The element of magic has broken free of it's confines, and Twilight has learned she has to merge with it to contain it again, only she'll lose herself in the process. After heading off on her own to hunt it down, Rainbow catches up with her just as she finds it.
Kind of reminds me of another fanfic where a Sonic Rainboom was needed to destroy Discord, but Rainbow would be annihilated in the process, and she had to say goodbye to her love interest right before the act.
Twilight has to go discover and create a new country and never come back to Equestria.
Rainbow Dash is screaming for her not to go.
