But you should make some more impact of that how Twilight get that syndrome.

Wait, do this mean that Flutthershy was changeling all this time working for Chrysalis ?
And this also mean that even with Twilight killing or wounding Chrysalis greatly, changeling army still defeated Celestia and guards, Celestia and guards failed to defeat invasion army, in show Celestia failed to defeat Chrysalis and in this story Twilight beat Chrysalis with 1 hit, is not this a bit to much ?
Or you made Celestia to weak and useless or Chrysalis to weak or Twilight far to strong.
As for the rest, story seems fine, but I have hard time to understand what is going on, do this mean that Flutthershy was changeling or more of her friends were, I do not get it ?
And also why changeling wont transform back to Flutthershy so she can talk with Twilight ?
And what Capgras syndrome have to do with anything ?
This is good, but you really need the AU tag, since this story deviates from canon... and you've made a few mistakes with words, like "flour" for "floor."
1959936 I think the ponies won, but Twilight was cursed by the changeling queen to see everypony as changelings. She figures it out near the end but still can't break the curse, so she locks herself up in a tower so that she won't hurt anypony else.

I wonder what princesses react and think of the stage Twilight got herself too.
Also, what is with the idea " lose of blood ", changeling's easy energy coming from positive emotions, they do not drink blood, and considering changeling's managed to steal positive emotions for hundreds of years without any damage and anyone knowing it, I do not think that they would hurt ponies they feed from, evantualy hurt little since it is forced feeding, but still, not so much to damage ponies to level of blood lost.
