Ah. Yeah this hurts just reading it here, more than the allusion to it in Living the Dream, which in itself was a heart-wrenching surprise.
FWIW, I'm on the fence. It's your story, after all, and despite the grief of loss it would make a beautiful end to the story. If you would create a brief (emotional, non-sexual) scene between Twilight and Dash to follow this, it would certainly soften the blow and keep this section viable.
Edit: Ref to Afterword to the Xenophile's Guide (rejected). These comments never tell you what comment was made to which chapter/section.
Regarding the Afterword, I think after some reflection that the only thing I'm finding potentially depressing about it is that it appears Twilight's transmogrification studies never panned out and they never ended up with any foals. Which would be too bad as that could take the story in all kinds of interesting directions, seeing's how, y'know, kids are nuts.

Dude, that was pretty epic just reading it. Sounds like something Carbon Maestro (He's awesome) would do music for, if you were interested in doing an animated trailer. Unless of course you already have something in mind.

One minor nitpick: Torque is rotational force. A torc is a piece of neck jewelry, and possibly one sixth of the equipment needed to generate the Rainbow Beam of Fix Everything™.
Aside from that, awesome story idea, especially if there really is a Dark is Not Evil angle.
