It was inevitable, a zombie apocalypse on some unfortunate human world. Will the Zombie disease infect Ponies? Will it spread to Equus, with all those delicious brains to devour? Oh, the horror. Can dragon fire hurt them? Pity Luna didn't bring one. Sorry Luna, evil Neuromancer's do not make Zombies, nasty invisible pathogen's do.
House (hugs) of the dead. Where you take out the zombies. NO! Not like that! Jokes aside, I enjoy a good zombie thing so this is of much interest to me.
You took Fluttershy to a zombie apocalypse?? Her stare will have no effect on zombies, and she is the only pony that cannot fight or even outrun them.
What every Zombie fighting squad really needs is a flamethrower. Flaming gasoline works too. Maybe Luna can come up with a magic version.

These humans are doomed. They need to think long term. The old civilization is gone forever. They will soon run out of salvage from it. They need to start growing their own food and crafting old-fashioned low-tech tools. Even if Luna solves the Zombie problem, they still have to start civilization over from scratch, using stone age or bronze/iron age technology. They got the wrong ponies for the job, Twilight, Applejack or Zecora would have more applicable knowledge. Fluttershy only has animal husbandry skills. The humans may need to become herder/hunter-gatherers if they can't learn farming.
