I thought each (tear stain) being typed out detracted from the story. I think it would've been less obtrusive if each letter was preceded with a brief description of the condition it was in, instead.
As for the story itself, it's really more of a bridging chapter. The first instalment was from James' PoV via his journal, and the second was Twilight's PoV via her recordings. This one doesn't exactly reveal anything more, but it establishes that the Mane 6 and Spike are all aware of how badly they screwed up, and that James is aware of their apparent contrition. Now they can actually talk to each other, clear up the misunderstanding, and figure out just how they're going to make it up to him.
AJ held out her tears until the end. I guess "crying on the inside" only lasts so long.
I'm still loving this miniseries and hope James and the ponies resolve things soon.
This smells like a sequel in the works, I won't lie to you, at first I thought your stories would be or I got the feeling that they would be like those of the "Ending-verse" (stories that I personally don't like but I understand that someone else might like them) and that it would evolve into a dark story of revenge. But I can see that your focus is more on recovery and possibly forgiveness, I'm curious about your AU and I hope that your story is well received or that it reaches people who really like it.

This version of Twilight reminds me of the one from the episode "Lesson Zero", it is not healthy behavior at all but we must remember that she was the one who brought James to Equestria, she is directing ALL the blame for what happened to James to herself.
...Does Luna know, or is aware of James?
In the first story, James jotted down that he/we should make a "Dreamless Tea" cause of Luna after learning about her existence.
Along with that, does Celestia know about him as well?
Do they know what he had went through or what most of the Bearers and Spike had done to him?
Granted, it was all a misunderstanding. But still:
- Twi's the one that brought him to their world, without his knowledge or will (UNINTENTIONALLY!!).
- Spike almost burned him to death.
- Flutters "Stared" at him, putting the fear of God into him.
- Rainbow straight up attacked him, breaking his jaw, further increasing his lack of trust and fear of Ponies.
- Rares almost bashed his brains out, ALSO further increasing his lack of trust and fear Ponies.
Pinkie and AJ seem like the only ones that get a pass.
- All Pinkie did was just spook him every time she turned up and tailed him.
- And with AJ, well, since his interactions with the other ponies by this point had ended up with him getting Physically and Mentally damaged, he didn't want to take that chance.

You know, funnily enough, I decided to do the same and I agree
I sincerely hope that James and Twilight, along with the others, can all make amends.
I do not know personally what I would do if this happened to me and I wasn't aware of the ponies, but I think a part of me deep down would attempt to forgive... most of them immediately.
Rainbow Dash was mean but I wouldn't want to punch her anyway, just get a strong heartfelt apology and maybe a hug to seal the deal.
Truth be told, I'd probably start sobbing in the hospital bed knowing all the suffering we mutually caused each other due to a lack of communication and trust.

I do look forward to the follow-up, though I personally would like to see a much longer story covering mending bridges, attempts to get him home, etc. Doesn't need to be a full length novel or anything, even just 30 or 40 K words would probably be more than enough to cover everything so long as there wasn't a lot in the way of subplots or filler. Not to say that I'd say no to an even longer story, of course. It's just a thought, and I'm sure the author has their own ideas about finishing this off, presuming they'll even write another follow-up in the first place.

Agreed on the tear stains. it's fine with the ones that only have one or two, but Fluttershy's and especially Twilight's were rather distracting. Alternatively, maybe an overall description of the letters collectively, like 'a collection of letters with varying levels of what appears to be tear stains' or something, with particular note made of the last one being so covered in the water drops that it's only barely legible.

That was largely on purpose. The idea is to put you in James's place as he's reading them. This shows just how much the Mane Six and Spike were affected by the situation. The difficulty in reading through the "stains" is a more detailed demonstration of this as opposed to a blanket description of how damaged the letters were. If that was not to your liking, then I am sorry for the inconvenience. Just bear in mind that there was a method to my madness.

Also, keep in mind how the story is being told. The first was through a well maintained journal. The second, a collection of audio tapes. This one? Hoof/claw-written letters, mostly from crying guilty mares.

I don't really like how generic it is when characters would get tear-stained letters from most of the cast.
But I guess it fits the narrative well enough.
Though, I hoped that some has decided to rewrite some of their letters since the original draft would likely be a mess of errors and corrections on account of their despair.
Maybe they had decided to give him something else more... current. Like an apple or a get well gift? Maybe a gemstone.
Based on the ending, the nurses would probably have gotten rid of some non-lasting items...
There's something sorely missing. Zecora.
I assume that this event happened before the Mane 6 met her? The first story kinda implies very early season 1. Mostly how Zecora seems to be unaware who James' chasers were.
I'm curious how the Mane 6 felt about her and what Zecora is feeling.
