With the early escape of Nightmare Moon, things in Equestria take a sudden turn. Especially when she creates a virus amongst the pegasi. This event changes the lives of the mane 6 in ways unforeseen by Celestia as they struggle to solve this mystery.

Twilight Sparkle finds herself head-deep in solving the virus. She travels with Spike across Equestria and beyond looking for an answer.

Rarity, seeing the humanity in those infected, works to find a way to integrate them into pony society.

Applejack, suffering in shock due to the sudden death of her parents caused by those infected with the virus, moves back to Manehattan, in hopes of recovering from the trauma.

Pinkie Pie, who is naturally born with the infection, struggles to find happiness for herself, let alone others. It's especially hard when all of her older sisters are uninfected and struggling in this new world.

Fluttershy, a young preteen at the time, is bitten and infected with the virus, causing everyone around her to fear her deeply. Trying her best, Fluttershy works to prove that she isn’t the monster everypony thinks she is.

Rainbow Dash, a halfling born to her pony father and infected mother, finds herself outcasted by both ponies and infected alike. With only Fluttershy as her friend, she struggles to prove her place in the world.
