I figured Orion would end up visiting the Castle of the Two Sisters before he fled Equestria. However I definitely wasn't expecting him to stumble upon the Tree of Harmony. I'm gonna take a shot in the dark and say that in addition to healing his wounds. The tree also gave him a hidden ability as well. The spirit of the tree is most likely aware of Daybreaker and her machinations. So I wouldn't be surprised if it's taking steps to aid those that can stop her.
Also, will Errant's sister be playing a significant role in Orion's life when he returns to Equestria?

To be fair staying away from the city that you were just convicted in a rigged court does seem to be a good idea even if the conviction was overturned and the ringleader was executed. A common line between radical religious and political groups is that even with their leadership being 'dealt with', there would still be fanatic followers willing to finish the job. That and after everything that went on there's a chance that Celestia would restrict his freedom even more in an attempt to protect him.
All in all, staying in Canterlot would be the worst thing for both his physical health (assassins) and his mental health (confinement).
Now he was seriously considering that there might actually be a deity in this world that was taking an active role in the events that transpired around him. He did not like it. Because if all that had happened so far was through divine means, it meant this being might have taken an interest in him. With magic actually existing, the possibility of divinity being a real and tangible thing actually frightened him. Though he would never admit to it except in the deepest parts of his own thoughts.

Now the main story line is still intact, and there is plenty of wiggle room. But I am still hesitant in making him anything too extravagant like an Alicorn.

It's just one of the every few ways I see him surviving what he was doing in the prologue of the story, if you want him to survive and not have it just be a heroic sacrifice that is(which I am ok with either way). though instead of it being extravagant like it would be for most stories written on the site, making him royalty and maybe a god, it would be the Tree's way of saying sorry for the shitty life you've had (still had good parts but still). Here, so you can travel the world for a long time and experience the good parts more without limits. But I still want to see this story go the way you plan. my opinion is probably just my biased like for alicorns as a concept and how long lived beings see life.

It took only twenty minutes to bury the female. A rough stone marker was erected and he scrawled the name ‘Padme’ into it. Morbid to be sure but he wasn’t about to leave her nameless. He sat there, keenly monitoring the spell to make sure he was as alone as it seemed, looking over his handiwork he sighed heavily.
Guess explains why Orions uncomfortable telling Twilight why he doesn't want return "home" so to speak
