my answer to this was somewhat more bleak still...the windigoes were hunted to absolute extinction by clover the clever and her own group of students weilding the freindship fires, so they could never harm the world again.
...Okay, something went over my head here.

the way the story is written, anypony can be a windigo if their negative emotions spread the cold,
the battle of the royal sisters took place in the castle of the 2 sisters, which is in everfree,
which is why there's now eternal fog there
So if I’m getting this right, it sounds like the negative emotions have a permanent effect on the area where they are given off. With the north remaining frozen, it’s sort of an ecological fallout from emotional pollution resulting from disharmony between the tribes. The mists of the Everfree would then be a more localized toxic emotion spill.
If the cold resulting from such emotional pollution is permanent, then Celestia is in the right to keep everypony from knowing the truth, and in leaving the tales the way they are.

Well consider this Sombra was a litch that used hate as a fuel and for however long he ruled or until he was sealed the first time and he had a amplifier. If it was during the end time of Discords reign it wouldn't be noticed till after some time as the strife and chaos was still affecting the land and the periodic spikes thrown from the abuse of the crystal heart were noticed.
