I don't know. Equestrian ponies didn't co-evolve with viruses on earth, so the Covid-19 virus would probably be unable to infect their cells, making them immune to it.

Your thinking too much about the logistics. If ponies were forced to lock themselves inside their homes because of some kind of pandemic, they probably wouldn’t survive cause of the lack of socializing. How can friendship be magic if you’re not allowed to see your friends?

All right. If they had no choice but to lock themselves away in homes, whether they really needed to or not, then you got me on that one.
I don't know who I feel more sorry for: Rainbow Dash becoming a couch potato, Fluttershy becoming a greedy miser, Pinkie Pie turning into a cross between Pinkamena and Jack Torrence, or Twilight for having to be stuck with Pinkie Pie for the remainder of the duration.
I do hope you intend to do a sequel which sees everypony getting back on their hooves and back to normal at some point.
