Bloomling approached her brainwashed sister, who was now in front of the weakened Zapdos as Applejack, who turned and faced the changeling that was her sister.
"Well sis, Ah reckon it's time we finally settled the score once an' for all." said Applejack, the mind controlled pony getting herself in a battle stance. Carracosta walked up next to it's new trainer, ready to fight but Bloomling put one of her legs in front of it.
"Applejack, if the real you is still in there, then Ah'm so sorry for what Ah've done to ya...but as yer younger sister, I'm going to do what's best and...bring yer suffering to an end, one way or another. Please forgive me for what Ah've got to do...big sis'." said Bloomling, a tear coming from her eye as she readied herself.
"Huh, who are you?" Pikachu asked the shadow that stood in front of him. The shadow suddenly opened his eyes, revealing that his eyes had unusual patterns in both, one eye having a weird red and black pattern in it and the other completely white with black circles and weird dots one some of the lines.
"So you're supposed to be my descendant, huh? It's a shame you still have yet to unlock your hidden power." said the shadow in a very deep voice as Pikachu was left confused.
"What, hidden power? What are you talking about?" questioned Pikachu, but before he could get an answer, the shadow drew what appeared to be a sword and pointed it at the electric mouse.
"If you want answers, then show me just how strong you are right now and then maybe I'll tell you what you want to know."
"GRAAAAAAAHHHH!!!" roared Buneary as she charged towards the stage, her claws stretched out as she made her way past the ponies and towards the Tyranitar that was her target.
"Now Tyranitar, use Hyper Bea-" the Marauder didn't get a chance to finish giving the command as the dark Pokemon was suddenly launched by a shadowy punch from Buneary, causing Tyranitar to crash right through the stage as the ponies as well as the legendaries and Pikachu saw Buneary's eyes, which were now a blood red with black pupils that seemed to complement black fur and white fluff that made up her appearance now.
"W-what kind of power is that?!" Twilight questioned, a hint of fear in her voice at her friends sudden transformation.
"Buneary, what happened to you..." was all Pikachu said before Buneary once again let her rage get the better of her and she charged at the Marauder.
"Admit it, you want power. True power. Power to defeat those who you wish you defeat and show them their place in this world, am I right?" said Sombra as his voice invaded Paul's mind, trying to distract him from the task at hand.
"I can give it to you chosen one, all I need you to do is obey me..." Sombra's voice continued to echo in Paul's mind, but Paul, knowing that it was all a trick to make him a puppet of Sombra's, tried to push the voice out of his head.
"Argh, listen you wannabe king! If I want power, I'll get it myself, I don't need it from some weirdo who's too blind to realize what I really want." said Paul as he looked up at the giant dragon that was summoned by Sombra, then at the man who was watching him and ready to assist him if needed.
'I hope you see this Brandon, I'm going to show you why I can do what my brother couldn't do and that's defeat you!' thought Paul as he threw out his Electivire, ready to do battle with the behemoth in front of him.
"So how are you feeling?" N asked the Lopunny, who was surprised to hear the kindness in his voice after what she had done while under Team Rocket's control.
"Oh, ummm, I'm alright, thank you for asking. But I need to speak with Pikachu please." said the Lopunny, getting Pikachu's attention as the electric mouse Pokemon came up to her.
"What do you want?" Pikachu asked as the Lopunny looked down to the ground, as if hesitating to say what she wanted to say. Before Pikachu could ask again, the Lopunny suddenly started to cry.
"P-pikachu...I-I've seen how much you care about her...a-and I feel horrible for asking you this, b-but you're the only one I can ask t-to do this." the Lopunny said before she suddenly hugged Pikachu, much to his surprise.
"Please, I beg of you...help Myo out, please..." said the Lopunny as Pikachu was now confused at the sound of the name he had never heard before.
'Myo? Who is that...wait, she couldn't mean Buneary, could she?'
"Pikachu, are you okay?!" asked Twilight as she and the others ran up to Pikachu, who held the unconscious Buneary, who was still in her shadowy state, in his arms.
"Yeah, I'm fine, but those guys won't be. Take care of Buneary for me, I'm going to finish this." said Pikachu as he placed Buneary in Fluttershy's hooves before turning back to face the army of changelings they were facing.
"Hahahahaha, you still think you can win by yourself?! Give up, all of Equestria will belong to me!" said Chrysalis as her changeling army closed in on Pikachu, who closed his eyes.
"You can ruin a great wedding, you can capture my friends, and you can try and take all the love in the world, but when you hurt Buneary, that's when I reach my breaking point. Chrysalis, the time has come...for me to take you down once and for all!" yelled Pikachu as he opened his eyes, which had changed as they were now red with a black pupil and two black circles surrounding the pupil, connected by a nearly invisible line as the electric mouse readied himself to battle the changeling queen.

Ash's Bulbasaur never used Whirlwind; it was a translation error. Bulbasaur was being attacked by Stun Spore, and Ash told him to "blow it away" in the original Japanese. Whirlwind is known as ふきとばし, which can be translated as "Blow Away". Whoever translated The Ninja Poké-Showdown must've not realised the connection, slipped up, or been somewhat new.
However, you could've used the example of Bulbasaur learning Dig to escape from a rolling boulder (Oak even remarked to Tracey that Bulbasaur was a perfect example of a Pokémon being able to call on powers unheard of in extreme situations) as an example of "anime ≠ games".
