My Brother met the merchant and became a Displaced, he's all I've got so I made a deal with the Merchant and jumped in to the Multiverse after him. But don't think I'm not prepared, I've read the stories and I know what's out here so I made sure to be ready.

Without the right setup, sure. But going in, we're primed to know that crossovers may happen, and that the protagonist's only concern with other Displaced is whether or not they'll stop him from finding his brother. That's not fundamentally different than NPCs in Fallout: New Vegas helping you achieve your goals or trying to stop you.
Why? Maybe it's just me, but this concept sounds like it'd work better if it were crossover-free.

When you make a story there is a section labeled Unpublished View Password. This is a password that allows the people with it to view all the unpublished chapters of the story it goes to.
As for how Crossovers work... I've never done a crossover before to be honest. I never really wanted to lose control of my stories so I've always hesitated to do so however this is a story that I designed specifically for Crossovers. Any Crossovers done will be done how the person I'm working with want to do it.
Now this is gonna be fun!

I'll be covering all your concerns in the order that you presented them.
1. While she revealed a lot to Celestia and Luna she didn;t reveal everything. First of she never mentioned Ea: Sword of Rupture nor did she mention anything more than the most important of details.
She only told the sisters about the items she had on her person at the moment because she knew if she didn't tell them about what she had and used them then she would be in danger. Imagine if she decided to use the Berserker Armor and the Princesses saw her in that form, it could lead to a lot of questions and break any trust she had if they were not aware of it beforehand.
Second what do you think would have happened if Celestia and Luna discovered the Philosopher's Stone instead of Eris telling them? THey would have panicked and tried to use the Elements on her or at the very least imprison her. Eris knew that the best way to handle someone learning about you having a stone that is made of billions of souls powering you is by telling them herself. Als she couldn't have hidden that she is a Homunculus form them for very long due to how different she is when compared to a normal being.
And finally she is going to destroy the Circle herself because she doesn't trust the princesses yet, I already wrote this in chapter 5 it's just not been released yet.
2. That's a bit extreme and something I won't do. What I meant by that is that Twilight will always become an Alicorn inthe end, she may do some things different or be affected by Eris being there like other Displaced stories are however in the end she will always become an Alicorn. Weather she is the Princess of Friendship or has some other title can change but she will always be an Alicorn.
3. She will save others if she feels it's necessary and does not conflict with the canon MLP story however she's not a 'white night' as you put it. She's not afraid to cross the line between 'good' and 'evil' if it will get the point across. She also doesn't give mercy to those she deems a real threat. Villains like Tirek, Starlight and Cozy Glow who are truly twisted she will not even consider imprisoning or trying to reform instead she will just kill them without remorse.
4. Eris won't give Twilight anything to study, of course Twilight might not take no for an answer. *Cough* foreshadowing *Cough*

I don't like Guilda but the reason I don't like her is because she made Fluttershy cry. While all your reasons are valid it still is not an excuse and had Eris seen Guilda being mean to Fluttershy she would have killed her and use her intestine as festive party decorations. This will actually become a future plot point where Eris will cause quite a bit of problems because someone is being mean to Fluttershy.
As for Twilight trying to experiment on Eris, that's not going to happen. Eris knows the damage such a power could do in the hands of someone who doesn't understand the danger and she will do everything in her power to make sure none of her items or powers are ever studied or understood. Even is she has to fight the princesses to do it.

The curse is a bit odd, when Eris places the curse of a Sin on an individual she says that "can never be undone" but Eris doesn't say removed or broken, she says undone. The thing about Magic and curses is that it can be vague so when Eris says undone she is meaning that no outside force can break it. Only the person cursed can remove the curse, or Eris can break the curse but that's somethings he won;t ever do.
Eris and Celestia will warn the Main 6 about the Elements and what the actually do but they won't tell them what happened to Luna. There are multiple reasons for this the first being if the Main 6 ever found out what they did to Luna they might break mentally, especially Twilight. The Second is that only Celestia and Luna are fully aware of how much Eris knows and they want want to keep it that way. Twilight has some knowledge but Celestia and Luna are the main ones and they feel that such knowledge is to dangerous to share, a sentiment that Eris agrees with. The last reason is that the Elements are still needed for future use.
As for the Tree, Eris plans to deal with it's influence later on but right now, like the Elements, it's still needed. However plans will be made to prevent the Tree and Elements from interfering with anything to major. She also has plans for The Map in Twilights castle.
