I always took that to be a different opening than the one humans (and pegasi) fall through, since the magic barrier is blocking an exit land-dwelling beings have to walk through - they can't walk through a hole in the ceiling.
Further, the hole leads to the flower patch in the Ruins, whilst the barrier is past Hotlands. Different locations must mean different holes.
