You both forget that it's the player that decides the outcome of several important events in the game, but without the player, it's all about who has the most resources and manpower, and the BoS still rebuilds liberty prime if the player sides with the institute, they might not be able to take care of the railroad as easily, and if they manage to take down the brotherhood, there are more brotherhood chapters out there in the wasteland that will want revenge.
