lol no but srsly, write some lines for her, she might be cool with all the crazy stuff Lyra does, but that doesn't mean she has to be silent about it. She could make some smartass comments here and there, ask Lyra questions, or point out things about the environment or situation. Lyra's confused right now, have her bounce ideas off Bon Bon.
Even something like a minor 'Bon Bon raised an eyebrow at Pinkie's antics' will give her more presence in the story. It seriously feels as if she's not even there.

Having her hands be cyan seems a bit odd, since cyan is a shade of blue, not green. Specifically, it the same color as Rainbow Dash's coat. Lyra's coat is more of a mint green, although aquamarine is fairly close.
