I think the ending part, where Celestia shows up and all that jazz takes place when Luna/NMM are hit with the Elements of Harmony. After all, Luna says at the end that she stands before the 6 mares who she tortured, but that they remember nothing. If NMM didn't win, and this is the timeline we know, then the only time this "torture" could have happened is during contact with the Elements. Which means either the Elements summoned Celestia's consciousness into some weird alternate space where they put Luna's, or some other metaphysical mumbo jumbo like that where time progressed much faster for them than for the Bearers, and had her help Luna. After all, Celestia remembers that conversation, and unless that all happened at the castle before the Element Laser, that's the only way she could have.
Mind you, I may be way off the mark, or reading way too deep into this. It could also be that Luna is simply suffering from psychosis, and lost touch with reality/her memories for a time.
