Planet 4546B, an unexplored world on the edge of explored space.
The site of a desperate attempt by the Precursor civilization to find a cure for the deadly Khaara Bacterium. A thriving ecosystem only disturbed by the presence of the plague the Precursors left behind.
However, a lone unicorn named Twilight Sparkle has been thrown into this vicious world of ocean, having lost the battle against a time-manipulating foe. She tries her best to survive on one of the few spots of dry land available in the endless oceans.
But when the Aurora is shot down, and Twilight discovers a deadly infection spreading through her and the wildlife, she discovers she has to dive deeper, delve into the last holdout of the Precursor Race.

I love Subnautica! I've played over 300 hours in it, and the detail that your doing for Twlight exploring is on point with the game. I think it would be awesome if the Aurora would show up and the main character would meet up with her. :P Meeting a colorful pony on 'floater island' would be interesting in game.

Yeah, I even traced Twilight's steps in-game when I was planning for it (not the Ecological Dead Zone, not on your life would I ever go out there, Creative Mode or no). On the subject of the soundtrack, the name of the chapter "Salutations" is a reference to the menu theme of Subnautica.
As for the Aurora... who knows? Maybe Twi will deactivate the Gun before it arrives? Maybe Riley Robinson will never come here.
Or maybe Twilight's never gonna see any trace of Alterra. Maybe that's a good thing, considering their "outstanding debt" is what ultimately screws the main character over.
You know, I've actually looked for a subnautica crossover before. I am probably just blind, but I didn't find one. I was, and still am, interested in the concept. When I saw your story I said, "Huh, well. First time I've seen a subnautica crossover. I hope the author didn't mess it up." And goodness me did you not mess it up. That first chapter. Just wow. I am very exited for the next. Excellent work.

Well... until sea monsters, crab monsters who crave human flesh, radiation from the Aurora's drive core, and Warpers got to them.

If so, she will most likely get an aneurism from finding out there was some shallow water nearby!
The Sea Empress was unable to communicate with the researchers, who were apparently ponies. Will Twilight also have this problem, or will her Alicorn-ness allow her to speak to her?

Subnautica is a survival/open world exploration game set on the ocean planet 4546B.
You play as Riley Robinson, the only survivor from a sci-fi corporation's deep space construction ship when it crash lands in the middle of the ocean. The game's all about going deeper and deeper into the ocean, using advanced technology and your wits to evade horrible sea monsters and leviathans (like the one Twilight faced).
Here is the game's Wiki if you want more information. It's also available on Steam for 25 bucks if you wanna experience it yourself, which I do highly recommend. I will warn you though that, while this game is not a horror game, it made me drop the game and run to hide under my covers many, many times.

I got to this story a bit late but I am not dissapointed. I am a huge fan of video game crossovers especially ones that have ponies instead of human characters. I have also seen quite a bit of Subnautica gameplay. I wonder when the Sea Emperor will first make contact with her.
