Well, there's only one TRUE main villain: the great grandson of Nightmare Moon, Lord Maelstrom. But there's a main antagonist for each 10 parts of my story, one of them being one of the show's villains XD

I think you should make a chapter that explains the backstory of the Displaced Unicron, maybe in the form of a flashback or video file.

Displaced is a setting that inspires character interaction, and crossovers, in new worlds.
So it can sought of be Displaced but basically Unicron is part of all realities and so in the Pony multiverse Unicron exist.

What even other races without ability to use magic will do like earth ponies and pegasi?They don't have technology ,starships etc.
They should find a way to escape to another dimension, planet or teleport their planet far away and hide it.
It will be stupid that out of nowhere they have super weapon like elements and fire some kind of laser at Unicron or Discord snaps his fingers and defeat Unicron or they win beceause friendship of the whole planet is overhelming Unicron somehow.
They aren't transformers and don't have weapon or bomb strong enough and means to get inside of him and go back (teleportation to Unicron and going back must cost a lot of energy ) and I don't think there is black hole nearby to use it (even if they could move Unicron there somehow)
I think Equestria should lose or in the end all alicorns,Discord,Sombra,Chrysalis and other powerfull ones sacrifice themself and detonate themselfs inside Unicron, destroying him , I think that would work or you just throw autobots there to save the day to force a happy ending (all villains or most are reformed and nobody dies ........ whoops Tirek is alredy dead and transformed :) )
