A Rainbowfied Finish
Chrysalis carried the unconscious Eobard to another cave by his tail. He woke up before they arrived.
"It's a good thing ponies' tails don't have pain receptors, or else that would've hurt!" he said once she relinquished his tail from her sharp fangs. "Were you planning on biting Starlight? That would be a good start for your revenge."
"I should just kill you right now," said Chrysalis. "You led Rainbow Dash to our lair and ruined my vengeance!"
"So why don't you? You need me. You know you can't recapture Starlight without me!"
"There are other ways I could go about it. But this would be the easier way. I'll give you one last chance. But we can't have Rainbow Dash getting in the way of our plans again. You've already proven you're faster than her. She must be dealt with."
"The last thing I need is another speedster in my kingdom. She won't screw up your revenge plans again!" With a flash of red electricity, Eobard flew out the cave entrance.
"We probably haven't heard the last of this Reverse Flash," said Twilight back at the castle. "He'll be back, and we must be ready for his..."
Suddenly, there was a flash of red electricity, and Eobard was in the room.
"Rainbow Dash! I challenge you to a battle!"
"Bring it on!" said Rainbow Dash.
"Are you sure you can beat him?" said Twilight. "You said he won the race."
"If I'd done a Sonic Rainboom, I'd have won for... Yeargh!"
In another flash of red electricity, Eobard got behind Rainbow Dash, bit her tail, and flew away with her.
"Hey, a varmint like you don't deserve to bite her tail!" yelled Applejack angrily.
"Do I deserve to bite her tail?" said Fluttershy, who had done so when trying to rescue Rarity from the Diamond Dogs.
"Of course you do, sugarcube" said Applejack. "Don't ever think you don't. You're ten times the pony he'll ever be."
Fluttershy blushed affectionately.
Rainbow Dash pulled her tail free of Eobard's teeth and flew at him. He flew to the side, and then aimed a kick at her. Rainbow dodged by flying upward.
Eobard hadn't expected that. Usually speedsters ran horizontally, and if they ran vertically it was up a wall.
Before he could figure out where Rainbow Dash was, lightning suddenly struck him. He nearly fell out of the sky and looked around, his mane and tail frazzled.
"Gotchya!" said Rainbow Dash, who had just kicked a thundercloud directly above him. "And that's not all I can do!"
She flew circles around Eobard, creating a tornado.
"Oh, so you have weather powers like Clyde Mardon," said Eobard. "Well, I know how to deal with that!"
He flew circles inside the tornado in the reverse of the direction the wind was blowing, and before long the tornado dissipated.
"Wow, you are fast," said Rainbow Dash. "I've never seen a pony do that before."
"I'm not your average pony," said Eobard.
"Catch me if you can!" Rainbow Dash flew upward again.
Eobard flew after her.
Rainbow put both hooves in front of her, and Eobard did the same. They gained momentum as they flew higher and higher.
And then, there were two sonic booms. One was rainbow-colored, and one was gray. Rainbow and Eobard were flying faster than the speed of sound, Rainbow leaving a rainbow trail behind her.
Ah, so THAT'S a Sonic Rainboom, thought Eobard. But I'm catching up!
As they changed their flight pattern to fly downward toward the Badlands, Rainbow could feel Eobard on her tail. After all, he could go fast enough to manipulate time.
Eobard got closer and closer. Soon her tail was in reach. He opened his mouth to bite it and throw her to the ground.
...And then Rainbow whipped Eobard in the face with her tail. He lost a bit of balance, allowing Rainbow to slow down slightly and get behind him. She bit his tail, swung him around in circles, and threw him to the ground, sending him crashing into Chrysalis, who was watching at the cave entrance.
Both villains lay dazed inside a crater.
"I can't believe you bungled it again," said Chrysalis. "This ends now." Her horn glowed green menacingly.
They looked up and saw Rainbow Dash approaching them at lightning fast speed.
There was a rainbow mushroom cloud explosion. When the smoke cleared, Eobard and Chrysalis were gone.
Rainbow returned to Twilight's castle.
"They won't be bothering us anytime soon," said Rainbow Dash. "I Rain Nuked them!"
The ponies cheered.
"I knew you could beat them," said Twilight.
"Are they really gone?" said Fluttershy.
"I didn't see anything left of them," said Rainbow Dash. "But, we thought Chrysalis was gone when Princess Cadance and Shining Armor blasted her over the edge of Canterlot, so I wouldn't count her out just yet. But Reverse Flash is definitely toast, so she lost her only ally."
Chrysalis woke up and looked around. She must be on the south side of the Badlands. There was a Chrysalis-shaped dent in the rocks; Obviously, the Rain Nuke had sent her flying into it. Short of something like the Crystal Heart or the Elements of Harmony, there was nothing the immortal ex-queen couldn't withstand.
"I'll get her soon enough!" said Chrysalis. "But first, I need to resume coming up with a plan for revenge on Starlight!"
Eobard got to his feet and rubbed his head.
His feet. He was standing on two feet.
He looked at his hands. They were human hands, and he was wearing the Reverse Flash suit. He had no wings, and he had no tail.
He had been returned to metahuman form. It looked as though he could never truly die. His "death" had sent him back to Earth 1.
Well, maybe not Earth 1. He was really on Earth-X.

I've heard of the Flash, but what's the Legends of Tomorrow?

A spinoff of The Flash. Like, a spinoff of a spinoff (coz The Flash is a spinoff of Arrow).
It's about a team of heroes on a time-traveling ship, including some recurring characters from The Flash. The first season has them hunt down the villian of a crossover episode of Arrow and The Flash, and the second has Reverse Flash as the villain, where he gets a really cool death scene, only to be inexplicably revived in Season 3, crossing over with the equivalent seasons of Flash, Arrow, etc.
I love those shows. I may be a bit more into Supergirl, but the CW DC shows are masterpieces. Except Gotham, I don’t know why.
I think the real answer is, the time remnant that is him sorta gets "split" into different versions of himself with the same past but different futures, whenever pulled from the timeline, coz his time remnant actions remain intact. Someone must've pulled him from another point in time, being "separate" from the one in Legends, right? (I read they gave no explanation coz they never really thought of it)
Compare Ganondorf in the split timeline. Ganondorf in Wind Waker and Twilight Princess are separate but were the same when the timeline was unified, before the split.

I'm not sure if you're aware but there are two Reverse-Flashes in the Arrowverse and from the beginning and ending it looks like you basically treat them as the same character. Reverse-Flash number one, the one in Crisis on Earth-X, is a terribly written character that really has no place outside of The Flash Season 1. Reverse-Flash number two, the one that appeared in Legends of Tomorrow Season 2, pulled a Starlight Glimmer and is actually a good guy
Then again, this was written long before Legends of Tomorrow Season 7

Original Reverse-Flash appears in Season 1, Crisis on Earth-X, then makes appearances exclusively in The Flash from Seasons 5-9, with his final chronological appearance being in the Season 8 finale and Season 9 just being a bookend for the series
Flashpoint Reverse-Flash first appears in Season 3, then moves to Legends of Tomorrow Season 2, reappears in Legends of Tomorrow Season 7 where he dies, and dies again in The Flash Season 8
