Not really. Killing spiders, no matter if it's a comedy story or not - I don't approve. Period. Writing's good, pacing, but the fact that you kill a spider? It doesn't matter that it's fiction, it just rubs me the wrong way.

It’s a spider in a silly story about arachnophobia. The spider isn’t named or even elaborated on as a character... it’s just a particularly unlucky spider. I don’t really see why that’s something so unforgivable.

Doesn't look like arachnaphobia. This Celestia doesn't run away, or calls for exterminator/pest control. Not that unless it's a dangerous spider with poison there's no reason to kill spiders at ALL. She hunts that spider down.

She’s afraid of a spider, so she kills it... which is a very normal reaction y’know? I’m quick to kill a bug if I’m fearful of it or just don’t like it, and there’s no reason for a grown horse princess not to be able to handle a buggo on her own. 🤷♂️

1) It's not a phobia, since Celestia can actively hunt insects.
2) She's supposed to be smart enough do know the difference between harmful spider(call pest control), and a harmless one(do nothing).
3) Out Of Character. Celestia is not one to hunt down anything. She's not Fluttershy levels, and she will fight if there's no other option. But she will not go out of her way to harm a living being.
So, NOT a normal reaction.

In the case it had been sapient, yes, that would have been the wrong response. For an ordinary, non-magical spider? There's no single correct response for handling something like that because it's just a spider. (And, uh, might wanna brush up on your definition of phobias?)

Doesn't seem like a phobia. Just an unhealthy dislike of spiders. Phobia would be if she locked up in fear, or something. As it stands she hunted the spider. By herself. She didn't call for an exterminator. Also, just becuase it doesn't think is no exuse to kill anything.

Celestia showed clear signs of in-narrative panic aligning with a reaction to a phobia and had an exaggerated response in how she decided to dispose of it, opting for an ax instead of something far more normal, like a newspaper. Even the definition you linked supports how she reacted.
And again, there's absolutely nothing wrong with killing spiders. I'm sure it's a cultural taboo somewhere, but there's really no need to be so outraged over it.
Now imagine how bad that arachnophobia got after getting cocooned by Chrysalis at the wedding...
