Okay. Unless this is supper early in season 2, this has no right being here. Whatever else happened in Luna Eclipsed, I came away with Twilight and Luna being friends.
Heck, from what I remember, Twilight seemed to have been Luna's first friend period. Outside of Celestia.
Or am I missing something?

There's really no proof of this. Luna obviously likely didn't have a lot of friends, but she's probably had a friend before, even if it was just, like, a goldfish from over one thousand years ago.
There's really no problem with it, even though by Luna's dialogue pattern it's clearly post-Luna Eclipsed. Even though Luna and Twilight are somewhat familiar with one another that doesn't mean Twilight is immune to her behaviors being subject to a dry, snarky, remark (something Luna would do) or being critiqued. What Luna could be considering a problem could vary, seeing as she could be referring to how Twilight tangles with 1,000 year old problems frequently, or how she can be very anxious and spastic, something Cadance doesn't need to deal with in her wedding plans.
