This is actually a quirk in FimFiction's system. It only notifies you of a response to your comment if it is posted from the same chapter your linked comment was (comments posted from the main story page act as if posted from the most recent chapter that has been published).

It's a bit annoying as an author, especially if you're doing what Crimson here seems to be and replying to most comments since you have to break up your comments if you want the commenters to be notified, but that's just how the system works; you either post to the commenters from the same chapter, or you run into the issue of the system not sending them a notification.
